Intelligence Issues for Congress

To address the challenges facing the U.S. intelligence community in the 21st century, congressional and executive branch initiatives have sought to improve coordination among the different agencies and to encourage better analysis. In December 2004, the Intelligence Reform and Terrorism Prevention Act (P.L. 108-458) was signed, providing for a Director of National Intelligence (DNI) with substantial authorities to manage the national intelligence effort. The legislation also established a separate Director of the Central Intelligence Agency.

Development of Extraction Techniques for the Detection of Signature Lipids from Oil

Pure cultures, including Desulfovibrio vulgaris and Methanococcus maripaludus, were combined with model oil samples and oil/diesel mixtures to optimize extraction techniques of signature lipids from oil in support of investigation of microbial communities in oil deposit samples targets for microbial enhanced hydrocarbon recovery. Several techniques were evaluated, including standard phospholipid extraction, ether linked lipid for Archaeal bacterial detection, and high pressure extractiontechniques. Recovery of lipids ranged from 50-80percent as compared to extraction of the pure culture. Extraction efficiency was evaluated by the use of internal standards. Field samples will also be tested for recovery of signature lipids with optimized extraction techniques.

Integration of Heat Transfer, Stress, and Particle Trajectory Simulation

Calabazas Creek Research, Inc. developed and currently markets Beam Optics Analyzer (BOA) in the United States and abroad. BOA is a 3D, charged particle optics code that solves the electric and magnetic fields with and without the presence of particles. It includes automatic and adaptive meshing to resolve spatial scales ranging from a few millimeters to meters. It is fully integrated with CAD packages, such as SolidWorks, allowing seamless geometry updates. The code includes iterative procedures for optimization, including a fully functional, graphical user interface. Recently, time dependent, particle in cell capability was added, pushing particles synchronically under quasistatic electromagnetic fields to obtain particle bunching under RF conditions. A heat transfer solver was added during this Phase I program. Completed tasks include: (1) Added a 3D finite element heat transfer solver with adaptivity; (2) Determined the accuracy of the linear heat transfer field solver to provide the basis for development of higher order solvers in Phase II; (3) Provided more accurate and smoother power density fields; and (4) Defined the geometry using the same CAD model, while maintaining different meshes, and interfacing the power density field between the particle simulator and heat transfer solvers. Identification of Small RNAs in Desulfovibrio vulgaris Hildenborough

Desulfovibrio vulgaris is an anaerobic sulfate-reducing bacterium capable of facilitating the removal of toxic metals such as uranium from contaminated sites via reduction. As such, it is essential to understand the intricate regulatory cascades involved in how D. vulgaris and its relatives respond to stressors in such sites. One approach is the identification and analysis of small non-coding RNAs (sRNAs); molecules ranging in size from 20-200 nucleotides that predominantly affect gene regulation by binding to complementary mRNA in an anti-sense fashion and therefore provide an immediate regulatory response. To identify sRNAs in D. vulgaris, a bacterium that does not possess an annotated hfq gene, RNA was pooled from stationary and exponential phases, nitrate exposure, and biofilm conditions. The subsequent RNA was size fractionated, modified, and converted to cDNA for high throughput transcriptomic deep sequencing. A computational approach to identify sRNAs via the alignment of seven separate Desulfovibrio genomes was also performed. From the deep sequencing analysis, 2,296 reads between 20 and 250 nt were identified with expression above genome background. Analysis of those reads limited the number of candidates to ~;;87 intergenic, while ~;;140 appeared to be antisense to annotated open reading frames (ORFs). Further BLAST analysis of the intergenic …

Microbial community changes during sustained Cr(VI) reduction at the 100H site in Hanford, WA

Hexavalent Chromium is a widespread contaminant found in soil, sediment, and groundwater. In order to stimulate microbially-mediated reduction of Cr(VI), a poly-lactate compound (HRC) was injected into the Chromium-contaminated aquifer at the Hanford (WA) 100H site in 2004. Cr(VI) concentrations rapidly declined to below the detection limit and remained so for more than three years after injection. Based on the results of the bacterial community composition using high-density DNA 16S rRNA gene microarrays, we observed the community to transition through denitrifying, ironreducing and sulfate-reducing populations. As a result, we specifically focused isolation efforts on three bacterial species that were significant components of the community. Positive enrichments in defined anaerobic media resulted in the isolation of an iron-reducing Geobacter metallireducens-like isolate, a sulfate-reducing Desulfovibrio vukgaris-like strain and a nitrate-reducing Pseudomonas stutzeri-like isolate among several others. All of these isolates were capable of reducing Cr(VI) anoxically and have been submitted for genome sequencing to JGI. To further characterize the microbial, and geochemical mechanisms associated with in situ Cr(VI) reduction at the site, additional HRC was injected in 2008. MEASUREMENT OF THE ANISOTROPY OF COSMIC RAY ARRIVAL DIRECTIONS WITH ICECUBE

We report the first observation of an anisotropy in the arrival direction of cosmic rays with energies in the multi TeV region in the Southern sky using data from the IceCube detector. Between June 2007 and March 2008, the partially-deployed IceCube detector was operated in a configuration with 1320 digital optical sensors distributed over 22 strings at depths between 1450 and 2450 meters inside the Antarctic ice. IceCube is a neutrino detector, but the data are dominated by a large background of cosmic ray muons. Therefore, the background data are suitable for high-statistics studies of cosmic rays in the Southern sky. The data include 4.3 billion muons produced by downgoing cosmic ray interactions in the atmosphere; these events were reconstructed with a median angular resolution of 3 degrees and a median energy of ~;; 20 TeV. Their arrival direction distribution exhibits an anisotropy in right ascension with a first harmonic amplitude of (6.4 +- 0.2 stat. +- 0.8 syst.) x 10-4.

Field Evidence for Co-Metabolism of Trichloroethene Stimulated by Addition of Electron Donor to Groundwater

For more than 10 years, electron donor has been injected into the Snake River aquifer beneath the Test Area North site of the Idaho National Laboratory for the purpose of stimulating microbial reductive dechlorination of trichloroethene (TCE) in groundwater. This has resulted in significant TCE removal from the source area of the contaminant plume and elevated dissolved CH4 in the groundwater extending 250 m from the injection well. The delta13C of the CH4 increases from 56o/oo in the source area to -13 o/oo with distance from the injection well, whereas the delta13C of dissolved inorganic carbon decreases from 8 o/oo to -13 o/oo, indicating a shift from methanogenesis to methane oxidation. This change in microbial activity along the plume axis is confirmed by PhyloChip microarray analyses of 16S rRNA genes obtained from groundwater microbial communities, which indicate decreasing abundances of reductive dechlorinating microorganisms (e.g., Dehalococcoides ethenogenes) and increasing CH4-oxidizing microorganisms capable of aerobic co-metabolism of TCE (e.g., Methylosinus trichosporium). Incubation experiments with 13C-labeled TCE introduced into microcosms containing basalt and groundwater from the aquifer confirm that TCE co-metabolism is possible. The Economic Value of PV and Net Metering to Residential Customers in California

In this paper, we analyze the bill savings from PV for residential customers of the California's two largest electric utilities, under existing net metering tariffs as well as under several alternative compensation mechanisms. We find that economic value of PV to the customer is dependent on the structure of the underlying retail electricity rate and can vary quite significantly from one customer to another. In addition, we find that the value of the bill savings from PV generally declines with PV penetration level, as increased PV generation tends to offset lower-priced usage. Customers in our sample from both utilities are significantly better off with net metering than with a feed-in tariff where all PV generation is compensated at long-run avoided generation supply costs. Other compensation schemeswhich allow customers to displace their consumption with PV generation within each hour or each month, and are also based on the avoided costs, yield similar value to the customer as net metering.

The request made by FVB asked for advice and analysis regarding the value of recapturing the braking energy of trains operating on electric light rail transit systems. A specific request was to evaluate the concept of generating hydrogen by electrolysis. The hydrogen would, in turn, power fuel cells that could supply electric energy back into the system for train propulsion or, possibly, also to the grid. To allow quantitative assessment of the potential resource, analysis focused on operations of the SoundTransit light rail system in Seattle, Washington. An initial finding was that the full cycle efficiency of producing hydrogen as the medium for capturing and reusing train braking energy was quite low (< 20%) and, therefore, not likely to be economically attractive. As flywheel energy storage is commercially available, the balance of the analysis focused the feasibility of using this alternative on the SoundTransit system. It was found that an investment in a flywheel with a 25-kWh capacity of the type manufactured by Beacon Power Corporation (BPC) would show a positive 20-year net present value (NPV) based on the current frequency of train service. Functional Ecological Gene Networks to Reveal the Changes Among Microbial Interactions Under Elevated Carbon Dioxide Conditions

Biodiversity and its responses to environmental changes is a central issue in ecology, and for society. Almost all microbial biodiversity researches focus on species richness and abundance but ignore the interactions among different microbial species/populations. However, determining the interactions and their relationships to environmental changes in microbial communities is a grand challenge, primarily due to the lack of information on the network structure among different microbial species/populations. Here, a novel random matrix theory (RMT)-based conceptual framework for identifying functional ecological gene networks (fEGNs) is developed with the high throughput functional gene array hybridization data from the grassland microbial communities in a long-term FACE (Free Air CO2 Enrichment) experiment. Both fEGNs under elevated CO2 (eCO2) and ambient CO2 (aCO2) possessed general characteristics of many complex systems such as scale-free, small-world, modular and hierarchical. However, the topological structure of the fEGNs is distinctly different between eCO2 and aCO2, suggesting that eCO2 dramatically altered the interactions among different microbial functional groups/populations. In addition, the changes in network structure were significantly correlated with soil carbon and nitrogen dynamics, and plant productivity, indicating the potential importance of network interactions in ecosystem functioning. Our scheme for the tagless purification of water soluble complexes. 10 g of protein from a crude bacterial extract is first fractionated by ammonium sulfate precipitation and then by a series of chromatographic steps: anion exchange (IEX), hydrophobic interaction (HIC), and finally size exclusion (Gel Filtration). Fractions from the last chromatography step are trypsin digested and peptides labeled with iTRAQ reagents to allow multiplexing and quantitation during mass spectrometric analysis. Elution profiles of identified proteins are then subjected to clustering analysis.

Development of a Model, Metal-reducing Microbial Community for a System Biology Level Assessment of Desulfovibrio vulgaris as part of a Community

One of the largest experimental gaps is between the simplicity of pure cultures and the complexity of open environmental systems, particularly in metal-contaminated areas. These microbial communities form ecosystem foundations, drive biogeochemical processes, and are relevant for biotechnology and bioremediation. A model, metal-reducing microbial community was constructed as either syntrophic or competitive to study microbial cell to cell interactions, cell signaling and competition for resources. The microbial community was comprised of the metal-reducing Desulfovibrio vulgaris Hildenborough and Geobacter sulfurreducens PCA. Additionally, Methanococcus maripaludis S2 was added to study complete carbon reduction and maintain a low hydrogen partial pressure for syntrophism to occur. Further, considerable work has been published on D. vulgaris and the D. vulgaris/ Mc. maripaludis co-culture both with and without stress. We are extending this work by conducting the same stress conditions on the model community. Additionally, this comprehensive investigation includes physiological and metabolic analyses as well as specially designed mRNA microarrays with the genes for all three organisms on one slide so as to follow gene expression changes in the various cultivation conditions as well as being comparable to the co- and individual cultures. Design of a Pulsed Flux Concentrator for the ILC Positron Source

The Positron Source for the International Linear Collider requires an optical matching device after the target to increase the capture efficiency for positrons. Pulsed flux concentrators have been used by previous machines to improve the capture efficiency but the ILC has a 1 ms long pulse train which is too long for a standard flux concentrator. A pulsed flux concentrator with a 40 ms flat top was created for a hyperon experiment in 1965 which used liquid nitrogen cooling to reduce the resistance of the concentrating plates and extend the lifetime of the pulse. We report on a design for a 1 ms device based on this concept.

Development of High Average Power Lasers for the Photon Collider

The laser and optics system for the photon collider seeks to minimize the required laser power by using an optical stacking cavity to recirculate the laser light. An enhancement of between 300 to 400 is desired. In order to achieve this the laser pulses which drive the cavity must precisely match the phase of the pulse circulating within the cavity. We report on simulations of the performance of a stacking cavity to various variations of the drive laser in order to specify the required tolerances of the laser system. We look at the behavior of a simple four mirror cavity as shown in Fig. 1. As a unit input pulse is applied to the coupling mirror a pulse begins to build up in the interior of the cavity. If the drive pulses and the interior pulse arrive at the coupling mirror in phase the interior pulse will build up to a larger value. The achievable enhancement is a strong function of the reflectivity of the cavities. The best performance if attained when the reflectivities of the input coupler is matched to the internal reflectivities of the cavity. In Fig. 2 we show the build up of the internal pulse after …
