Image-Based Modeling Reveals Dynamic Redistribution of DNA Damageinto Nuclear Sub-Domains

Several proteins involved in the response to DNA doublestrand breaks (DSB) f orm microscopically visible nuclear domains, orfoci, after exposure to ionizing radiation. Radiation-induced foci (RIF)are believed to be located where DNA damage occurs. To test thisassumption, we analyzed the spatial distribution of 53BP1, phosphorylatedATM, and gammaH2AX RIF in cells irradiated with high linear energytransfer (LET) radiation and low LET. Since energy is randomly depositedalong high-LET particle paths, RIF along these paths should also berandomly distributed. The probability to induce DSB can be derived fromDNA fragment data measured experimentally by pulsed-field gelelectrophoresis. We used this probability in Monte Carlo simulations topredict DSB locations in synthetic nuclei geometrically described by acomplete set of human chromosomes, taking into account microscope opticsfrom real experiments. As expected, simulations produced DNA-weightedrandom (Poisson) distributions. In contrast, the distributions of RIFobtained as early as 5 min after exposure to high LET (1 GeV/amu Fe) werenon-random. This deviation from the expected DNA-weighted random patterncan be further characterized by "relative DNA image measurements." Thisnovel imaging approach shows that RIF were located preferentially at theinterface between high and low DNA density regions, and were morefrequent than predicted in regions with lower DNA density. A vadose zone Transport Processes Investigation within the glacial till at the Fernald Environmental Management Project.

This report describes a model Transport Processes Investigation (TPI) where field-scale vadose zone flow and transport processes are identified and verified through a systematic field investigation at a contaminated DOE site. The objective of the TPI is to help with formulating accurate conceptual models and aid in implementing rational and cost effective site specific characterization strategies at contaminated sites with diverse hydrogeologic settings. Central to the TPI are Transport Processes Characterization (TPC) tests that incorporate field surveys and large-scale infiltration experiments. Hypotheses are formulated based on observed pedogenic and hydrogeologic features as well as information provided by literature searches. The field and literature information is then used to optimize the design of one or more infiltration experiments to field test the hypothesis. Findings from the field surveys and infiltration experiments are then synthesized to formulate accurate flow and transport conceptual models. Here we document a TPI implemented in the glacial till vadose zone at the Fernald Environmental Management Project (FEMP) in Fernald, Ohio, a US Department of Energy (DOE) uranium processing site. X-ray spectroscopic study of the charge state and local orderingof room-temperature ferromagnetic Mn oped ZnO

The charge state and local ordering of Mn doped into a pulsed laser deposited single-phase thin film of ZnO are investigated by using X-ray absorption spectroscopy at the O K-, Mn K- and L-edges, and X-ray emission spectroscopy at the O K- and Mn L-edge. This film is found to be ferromagnetic at room temperature. EXAFS measurement shows that Mn{sup 2+} replaces Zn site in tetrahedral symmetry, and there is no evidence for either metallic Mn or MnO in the film. Upon Mn doping, the top of O 2p valence band extends into the bandgap indicating additional charge carries being created.

Similarity-Guided Streamline Placement with Error Evaluation

Most streamline generation algorithms either provide a particular density of streamlines across the domain or explicitly detect features, such as critical points, and follow customized rules to emphasize those features. However, the former generally includes many redundant streamlines, and the latter requires Boolean decisions on which points are features (and may thus suffer from robustness problems for real-world data). We take a new approach to adaptive streamline placement for steady vector fields in 2D and 3D. We define a metric for local similarity among streamlines and use this metric to grow streamlines from a dense set of candidate seed points. The metric considers not only Euclidean distance, but also a simple statistical measure of shape and directional similarity. Without explicit feature detection, our method produces streamlines that naturally accentuate regions of geometric interest. In conjunction with this method, we also propose a quantitative error metric for evaluating a streamline representation based on how well it preserves the information from the original vector field. This error metric reconstructs a vector field from points on the streamline representation and computes a difference of the reconstruction from the original vector field.

Supporting Multiple Cognitive Processing Styles Using Tailored Support Systems

According to theories of cognitive processing style or cognitive control mode, human performance is more effective when an individual’s cognitive state (e.g., intuition/scramble vs. deliberate/strategic) matches his/her ecological constraints or context (e.g., utilize intuition to strive for a "good-enough" response instead of deliberating for the "best" response under high time pressure). Ill-mapping between cognitive state and ecological constraints are believed to lead to degraded task performance. Consequently, incorporating support systems which are designed to specifically address multiple cognitive and functional states e.g., high workload, stress, boredom, and initiate appropriate mitigation strategies (e.g., reduce information load) is essential to reduce plant risk. Utilizing the concept of Cognitive Control Models, this paper will discuss the importance of tailoring support systems to match an operator's cognitive state, and will further discuss the importance of these ecological constraints in selecting and implementing mitigation strategies for safe and effective system performance. An example from the nuclear power plant industry illustrating how a support system might be tailored to support different cognitive states is included.

Calcium Carbonate Storage in Amorphous Form and Its Template-Induced Crystallization

Calcium carbonate crystallization in organisms often occurs through the transformation from the amorphous precursor. It is believed that the amorphous phase could be temporarily stabilized and stored, until its templated transition to the crystalline form is induced. Here we develop a bio-inspired crystallization strategy that is based on the above mechanism. Amorphous calcium carbonate (ACC) spherulitic particles are formed and stabilized on a self-assembled monolayer (SAM) of hydroxy-terminated alkanethiols on Au surface. The ACC is stored as a reservoir for ions and is induced to crystallize on command by introducing a secondary surface that is functionalized with carboxylic acid-terminated SAM. This secondary surface acts as a template for oriented and patterned nucleation. Various oriented crystalline arrays and micropatterned films are formed. We also show that the ACC phase can be doped with foreign ions (e.g. Mg) and organic molecules (e.g. dyes) and that these dopants later function as growth modifiers of calcite crystals and become incorporated into the crystals during the transformation process of ACC to calcite. Round wire Bi 2212 is emerging as a viable successor ofNb3Sn in High Energy Physics and Nuclear Magnetic Resonance, to generatemagnetic fields that surpass the intrinsic limitations of Nb3Sn. Ratherbold claims are made on achievable magnetic fields in applications usingBi 2212, due to the materials' estimated critical magnetic field of 100 Tor higher. High transport currents in high magnetic fields, however, leadto large stress on, and resulting large strain in the superconductor. Theeffect of strain on the critical properties of Bi-2212 is far fromunderstood, and strain is, as with Nb3Sn, often treated as a secondaryparameter in the design of superconducting magnets. Reversibility of thestrain induced change of the critical surface of Nb3Sn, points to anelectronic origin of the observed strain dependence. Record breaking highfield magnets are enabled by virtue of such reversible behavior. Straineffects on the critical surface of Bi-2212, in contrast, are mainlyirreversible and suggest a non-electronic origin of the observed straindependence, which appears to be dominated by the formation of cracks inthe superconductor volumes. A review is presented of available results onthe effects of strain on the critical surface of Bi-2212, Bi-2223 andYBCO. Double Difference Earthquake Locations at the Salton Sea Geothermal Reservoir

The purpose of this paper is to report on processing of raw waveform data from 4547 events recorded at 12 stations between 2001 and 2005 by the Salton Sea Geothermal Field (SSGF) seismic network. We identified a central region of the network where vertically elongated distributions of hypocenters have previously been located from regional network analysis. We process the data from the local network by first autopicking first P and S arrivals; second, improving these with hand picks when necessary; then, using cross-correlation to provide very precise P and S relative arrival times. We used the HypoDD earthquake location algorithm to locate the events. We found that the originally elongated distributions of hypocenters became more tightly clustered and extend down the extent of the study volume at 10 Km. However, we found the shapes to depend on choices of location parameters. We speculate that these narrow elongated zones of seismicity may be due to stress release caused by fluid flow.

World Sheet Commuting beta-gamma CFT and Non-Relativistic StringTheories

We construct a sigma model in two dimensions with Galilean symmetry in flat target space similar to the sigma model of the critical string theory with Lorentz symmetry in 10 flat spacetime dimensions. This is motivated by the works of Gomis and Ooguri[1] and Danielsson et. al.[2, 3]. Our theory is much simpler than their theory and does not assume a compact coordinate. This non-relativistic string theory has a bosonic matter {beta}{gamma} CFT with the conformal weight of {beta} as 1. It is natural to identify time as a linear combination of {gamma} and {bar {gamma}} through an explicit realization of the Galilean boost symmetry. The angle between {gamma} and {bar {gamma}} parametrizes one parameter family of selection sectors. These selection sectors are responsible for having a non-relativistic dispersion relation without a nontrivial topology in the non-relativistic setup, which is one of the major differences from the previous works[1, 2, 3]. This simple theory is the non-relativistic analogue of the critical string theory, and there are many different avenues ahead to be investigated. We mention a possible consistent generalization of this theory with different conformal weights for the {beta}{gamma} CFT. We also mention supersymmetric generalizations of these theories.

Radioactive Elements in the Standard Atomic Weights Table.

In the 1949 Report of the Atomic Weights Commission, a series of new elements were added to the Atomic Weights Table. Since these elements had been produced in the laboratory and were not discovered in nature, the atomic weight value of these artificial products would depend upon the production method. Since atomic weight is a property of an element as it occurs in nature, it would be incorrect to assign an atomic weight value to that element. As a result of that discussion, the Commission decided to provide only the mass number of the most stable (or longest-lived) known isotope as the number to be associated with these entries in the Atomic Weights Table. As a function of time, the mass number associated with various elements has changed as longer-lived isotopes of a particular element has been found in nature, or as improved half-life values of an element's isotopes might cause a shift in the longest-lived isotope from one mass to another. In the 1957 Report of the Atomic Weights Commission, it was decided to discontinue the listing of the mass number in the Atomic Weights Table on the grounds that the kind of information supplied by the mass number …

Exploring Viral Genomics at Lawrence Livermore National Laboratory

This summer I had the privilege of working at Lawrence Livermore National Laboratory under the Nonproliferation, Homeland and International Security Directorate in the Chemical and Biological Countermeasures Division. I worked exclusively on the Viral Identification and Characterization Initiative (VICI) project focusing on the development of multiplexed polymerase chain reaction (PCR) assays. The goal of VICI is to combine several disciplines such as molecular biology, microfluidics, and bioinformatics in order to detect viruses and identify them in order to effectively and quickly counter infectious disease, natural or engineered. The difficulty in such a countermeasure is that little is known about viral diversity due to the ever changing nature of these organisms. In response, VICI is developing a new microfluidic bioanalytical platform to detect known and unknown viruses by analyzing every virus in a sample by isolating them into picoliter sized droplets on a microchip and individually analyzing them. The sample will be injected into a channel of oil to form droplets that will contain viral nucleic acids that will be amplified using PCR. The multiplexed PCR assay will produce a series of amplicons for a particular virus genome that provides an identifying signature. A device will then detect whether or not …

Kinetics of the water adsorption driven structural transformationof ZnS nanoparticles

Nanoparticles of certain materials can respond structurally to changes in their surface environments. We have previously shown that methanol, water adsorption, and aggregation-disaggregation can change the structure of 3 nm diameter zinc sulfide (ZnS). However, in prior observations of water-driven structure change, aggregation may also have taken place. Therefore, we investigated the structural consequences of water adsorption alone on anhydrous nanoparticles that were dried to minimize changes in aggregation. Using simultaneously collected small- and wide-angle x-ray scattering (SAXS/WAXS) data, we show that water vapor adsorption alone drives a structural transformation in ZnS nanoparticles in the temperature range 22-40 C. The transition kinetics are strongly temperature dependent, with an activation energy of 58.1 {+-} 9.8 kJ/mol, consistent with atom displacement rather than bond breaking. At 50 C, aggregate restructuring occurred, increasing the transition kinetics beyond the rate expected for water adsorption alone. The observation of isosbestic points in the WAXS data suggests that the particles do not transform continuously between the initial and final structural state but rather undergo an abrupt change from a less ordered to a more ordered state.

IMG/M: A data management and analysis system for metagenomes

IMG/M is a data management and analysis system for microbial community genomes (metagenomes) hosted at the Joint Genome Institute (JGI). IMG/M consists of metagenome data integrated with isolate microbial genomes from the Integrated Microbial Genomes (IMG) system. IMG/M provides IMG's comparative data analysis tools extended to handle metagenome data, together with metagenome-specific analysis tools. IMG/M is available at http://img.jgi.doe.gov/m. Studies of the collective genomes (also known as metagenomes) of environmental microbial communities (also known as microbiomes) are expected to lead to advances in environmental cleanup, agriculture, industrial processes, alternative energy production, and human health (1). Metagenomes of specific microbiome samples are sequenced by organizations worldwide, such as the Department of Energy's (DOE) Joint Genome Institute (JGI), the Venter Institute and the Washington University in St. Louis using different sequencing strategies, technology platforms, and annotation procedures. According to the Genomes OnLine Database, about 28 metagenome studies have been published to date, with over 60 other projects ongoing and more in the process of being launched (2). Probing Late Neutrino Mass Properties With SupernovaNeutrinos

Models of late-time neutrino mass generation contain new interactions of the cosmic background neutrinos with supernova relic neutrinos (SRNs). Exchange of an on-shell light scalar may lead to significant modification of the differential SRN flux observed at earth. We consider an Abelian U(1) model for generating neutrino masses at low scales, and show that there are cases for which the changes induced in the flux allow one to distinguish the Majorana or Dirac nature of neutrinos, as well as the type of neutrino mass hierarchy (normal or inverted or quasi-degenerate). In some region of parameter space the determination of the absolute values of the neutrino masses is also conceivable. Measurements of the presence of these effects may be possible at the next-generation water Cerenkov detectors enriched with Gadolinium, or a 100 kton liquid argon detector.

Towards a Sustainable Energy Balance: Progressive Efficiency and the Return of Energy Conservation

We argue that a primary focus on energy efficiency may not be sufficient to slow (and ultimately reverse) the growth in total energy consumption and carbon emissions. Instead, policy makers need to return to an earlier emphasis on"conservation," with energy efficiency seen as a means rather than an end in itself. We briefly review the concept of"intensive" versus"extensive" variables (i.e., energy efficiency versus energy consumption), and why attention to both consumption and efficiency is essential for effective policy in a carbon- and oil-constrained world with increasingly brittle energy markets. To start, energy indicators and policy evaluation metrics need to reflect energy consumption as well as efficiency. We introduce the concept of"progressive efficiency," with the expected or required level of efficiency varying as a function of house size, appliance capacity, or more generally, the scale of energy services. We propose introducing progressive efficiency criteria first in consumer information programs (including appliance labeling categories) and then in voluntary rating and recognition programs such as ENERGY STAR. As acceptance grows, the concept could be extended to utility rebates, tax incentives, and ultimately to mandatory codes and standards. Radiation Induced Stress Relaxation in Silicone and Polyurethane Elastomers

Many different materials are used in the National Ignition Facility, NIF, located at Lawrence Livermore National Laboratory, LLNL. Some of these are exposed to significant doses of ionizing radiation. Two elastomers are of special interest because they are used in sealing applications with long expected lifetimes. These are LPU4, a polyurethane formulated at LLNL, and Dow Corning DC93-500, a silicone RTV elastomer. In 2004 a program to determine the impact of ionizing radiation on the stress relaxation and compression set characteristics of these two elastomers was undertaken. Since the materials are used in continuous compression and must reliably seal, the primary test utilized was a stress relaxation test. This test provides insight into the ability of a seal to remain functional in a static seal. The test determines how much residual force remains after a certain period of time under compression. The temperature and absorbed radiation dose can dramatically impact this property. In this study the only independent environmental variable studied is the effect of radiation at ambient temperatures. Two levels of radiation exposure were studied, 1 MRad, and 10 MRad. Open Cavity Solutions to the Rf in Magnetic Field Problem.

It has been observed [1] that breakdown in an 805 MHz pill-box cavity occurs at much lower gradients as an external axial magnetic field is increased. This effect was not observed with on open iris cavity. It is proposed that this effect depends on the relative angles of the magnetic and maximum electric fields: parallel in the pill-box case; at an angle in the open iris case. If so, using an open iris structure with solenoid coils in the irises should perform even better. A lattice, using this principle, is presented, for use in 6D cooling for a Muon Collider. Experimental layouts to test this principle are proposed.

Overview of the National Ignition Facility

The National Ignition Facility (NIF) at Lawrence Livermore National Laboratory will be the world's largest and most powerful laser system for inertial confinement fusion (ICF) and experiments studying high energy density (HED) science. NIF is a 192 beam Nd-glass laser facility that will produce 1.8 MJ, 500 TW of ultraviolet light making it over fifty times more energetic than present ICF facilities. The NIF Project began in 1995 and is scheduled for completion in 2009. Ignition experiments on NIF, which will use tritium, are scheduled to begin in 2010. Tritium will arrive at the facility in individual target assemblies. The assemblies will be mounted to the Cryogenic TARget POSitioner (TARPOS), which provides the cryogenic cooling systems necessary to complete the formation of the ignition target's fuel ice layer. It also provides the positioning system that transports and holds the target at the center of the NIF chamber during a shot. After a shot, unburned tritium will be captured by the cryopumps. Upon regeneration, the cryopump effluent will be directed to the Tritium Processing System, part of NIF's. Personnel and Environmental Protection Systems. Qualification of the ITER conductor is absolutely necessary. Testing large scale conductors is expensive and time consuming. To test straight 3-4m long samples in a bore of a split solenoid is a relatively economical way in comparison with fabrication of a coil to be tested in a bore of a background field solenoid. However, testing short sample may give ambiguous results due to different constraints in current redistribution in the cable or other end effects which are not present in the large magnet. This paper discusses processes taking place in the ITER conductor, conditions when conductor performance could be distorted and possible signal processing to deduce behavior of ITER conductors in ITER magnets from the test data.

High protonfraction and small divergence is essential for diagnostic neutral beams.In our design, a neutral hydrogen beam with an 8 cm x 11 cm (or smaller)elliptical beam spot at 2.5 m from the end of the extraction column isproduced. The beam will deliver up to 5 A of hydrogen beam to the targetwith a pulse width of ~;1 s, once every 1 - 2 min. The H1+ ion species ofthe hydrogen beamwill be over 90 percent. For this application, we havecompared two types of RF driven multicusp ion sources operating at 13.56MHz. The first one is an ion source with an external spiral antennabehind a dielectric RF-window. The second one uses an internal antenna insimilar ion source geometry. The source needs to generate uniform plasmaover a large (8 cm x 5 cm) extraction area. We expect that the ion sourcewith internal antenna will be more efficient at producing the desiredplasma density but might have the issue of limited antenna lifetime,depending on the duty factor. Theoretical investigations of two Si-based spintronic materials

Two Si-based spintronic materials, a Mn-Si digital ferromagnetic heterostructure ({delta}-layer of Mn doped in Si) with defects and dilutely doped Mn{sub x}Si{sub 1-x} alloy are investigated using a density-functional based approach. We model the heterostructure and alloy with a supercell of 64 atoms and examine several configurations of the Mn atoms. We find that 25% substitutional defects without vacancies in the {delta} layer diminishes half metallicity of the DFH substantially. For the alloy, the magnetic moment M ranges from 1.0-9.0 {mu}{sub B}/unit-cell depending on impurity configuration and concentration. Mn impurities introduce a narrow band of localized states near E{sub F}. These alloys are not half metals though their moments are integer. We explain the substantially different magnetic moments.

Neutrino oscillation results from MINOS

The Main Injector Neutrino Oscillation Search (MINOS) long-baseline experiment has been actively collecting beam data since 2005, having already accumulated 3 x 10{sup 20} protons-on-target (POT). MINOS uses the Neutrinos at the Main Injector (NuMI) neutrino beam measured in two locations: at Fermilab, close to beam production, and 735 km downstream, in Northern Minnesota. By observing the oscillatory structure in the neutrino energy spectrum, MINOS can precisely measure the neutrino oscillation parameters in the atmospheric sector. These parameters were determined to be |{Delta}m{sub 32}{sup 2}| = 2.74{sub -0.26}{sup +0.44} x 10{sup -3} eV{sup 2}/c{sup 4} and sin{sup 2}(2{theta}{sub 23}) > 0.87 (68% C.L.) from analysis of the first year of data, corresponding to 1.27 x 10{sup 20} POT.

Energy in the Mountain West: Colonialism and Independence

In many ways, the mountain west (Alaska, Arizona, Colorado, Idaho, Montana, New Mexico, Nevada, Utah, Wyoming) is an energy colony for the rest of the United States: it is rich in energy resources that are extracted to fuel economic growth in the wealthier and more populous coastal regions. Federal agencies and global corporations often behave as if the mountain west is a place to be exploited or managed for the benefit of customers and consumers elsewhere. Yet, the area. is not vast empty space with a limitless supply of natural resources, but rather a fast-growing region with a diverse economic base dependent on a limited supply of water. New decision processes and collaborations are slowly changing this situation, but in a piecemeal fashion that places local communities at odds with powerful external interests. Proper planning of major development is needed to insure that the west has a strong economic and cultural future after the fossil energy resources decline, even if that might be a century from now. To encourage the necessary public discussions, this paper identifies key differences between the mountain west and the rest of the United States and suggests some holistic approaches that could improve our future.
