Engineering Whole Cell-Based Biosensors for Heavy Metal Detection Using Metalloregulatory Transcriptional Repressors of the SmtB/ArsR Family

This study focuses on engineering whole cell-based biosensors for heavy metal detection. Through the exploitation of metalloregulatory proteins, fabrication of metal ion-responsive biosensors is achieved. Metalloregulatory proteins of the SmtB/ArsR family including arsenite-responsive ArsR, cadmium-responsive CadC, zinc-responsive CzrA, and nickel-responsive NmtR were evaluated as biosensor sensing modules. Characterization of these four metal sensing modules was accomplished through quantification of a reporter green fluorescence protein (gfp) gene. As such, biosensors pCTYC-r34ArsR-pL(ArsOvN)GFP and pCTYC-r34CadC-pL(CadOv1)GFP displayed excellent gfp expression and sensitivity to As(III) and Cd (II), respectively. These two biosensors were consequently selected and successfully implemented in soil bacterium Pseudomonas putida. Lastly, a proof of concept arsenite-responsive genetic toggle switch is proposed utilizing PurRcelR467 (PC47), a cellobiose-responsive gene, and an LAA degradation tag. Overall, this study expands the bank of metalloregulatory bioparts for heavy metal sensing in the aim of constructing an optimized water monitoring system.

New Computational Methods for Literature-Based Discovery

In this work, we leverage the recent developments in computer science to address several of the challenges in current literature-based discovery (LBD) solutions. First, LBD solutions cannot use semantics or are too computational complex. To solve the problems we propose a generative model OverlapLDA based on topic modeling, which has been shown both effective and efficient in extracting semantics from a corpus. We also introduce an inference method of OverlapLDA. We conduct extensive experiments to show the effectiveness and efficiency of OverlapLDA in LBD. Second, we expand LBD to a more complex and realistic setting. The settings are that there can be more than one concept connecting the input concepts, and the connectivity pattern between concepts can also be more complex than a chain. Current LBD solutions can hardly complete the LBD task in the new setting. We simplify the hypotheses as concept sets and propose LBDSetNet based on graph neural networks to solve this problem. We also introduce different training schemes based on self-supervised learning to train LBDSetNet without relying on comprehensive labeled hypotheses that are extremely costly to get. Our comprehensive experiments show that LBDSetNet outperforms strong baselines on simple hypotheses and addresses complex hypotheses.

No Escape from Modality: Impact of Video vs. Text on Perceived Credibility and Engagement with Misinformation

Misinformation remains pervasive in digital platforms, shaping how individuals receive news online. Prior work suggests that credibility perceptions of misinformation can differ based on the modality of the misinformation message. Informed by the MAIN model, this quantitative study conducted two separate 2 (Modality: video or text) x 2 (Social endorsement cues: high vs. low) between-subject experiments to assess the influence of message modality and social endorsement cues on misinformation credibility judgments. The experiments reviewed two different topics of misinformation: artificial intelligence technology malfunction (N = 296) and a cure for cancer (N = 306). Results for Study 1 on artificial intelligent technology malfunction misinformation indicated that participants who viewed the video modality judged a higher perception of source expertise and message credibility. The results of Study 2 suggested that the text presentation of health misinformation prompted higher message elaboration relative to the video conditions. Findings suggest that modality does influence how people judge misinformation messages depending on the subject matter. In addition, source credibility influences how people judge message credibility. The paper concludes with a discussion of theoretical implications and practical applications.

Public Opinion and Maintaining Political Power: The Case of AKP Government and Social Media in Turkey

This dissertation consists of three chapters, aiming to analyze, understand and discuss how Turkish public opinion fluctuates on social media based on governmental actions and how that fluctuation affects the society and politics in Turkey. Using textual data from social media, I combined natural language processing techniques with statistical methods, to study how Turkish public opinion is shaped by governmental actions in various scenarios. In the first chapter, I created a social network of Twitter users to detect the differences in the extent of political polarization between pro-government and opposition voters during the June 2019 Istanbul mayoral election. The second chapter focuses on the stigmatization of a social/religious group in Turkey by government-driven labeling and terrorism designation. Word embeddings are used to pinpoint the offensive language and the hate campaign against the group, considering the labels that are used to identify the group. Finally, the third chapter examines the rally-around-the-flag effect during highly inciting moments like cross-border military operations. A corpus of tweets for each of the two Turkish cross-border military operations is analyzed using topic modeling and sentiment analysis to get a grasp of the rally effect and how the governments can benefit in internal matters from the changes …

By content-driven, I mean that compositional process, material, mood, and affect are expressions of content drawn from visual art, literature, nature, religion, traditional aesthetics and other non-musical sources. During the journey of exploration, I was often deeply moved and inspired by a historical moment, a real-world story, a film, a poem, a statement, an image, a piece of music, or a natural law. Investigation of Gene Functions in the Cyanotrophic Bacterium Pseudomonas fluorescens NCIMB 11764

Pseudomonas fluorescens NCIMB 11764 (Pf11764) is one of a group of bacteria known as cyanotrophs that exhibit the unique ability to grow on toxic cyanide as the sole nitrogen source. This ability has previously been genetically linked to a conserved cluster of seven genes (Nit1C), the signature gene (nitC) coding for a nitrilase enzyme. Nitrilases convert nitriles to ammonia and a carboxylic acid. Still, for the Pf11764 NitC enzyme (Nit11764), no in vivo substrate has been identified, and the basis of the enzyme's requirement for cyanide growth has remained unclear. Therefore, the gene was cloned and the enzyme was characterized with respect to its structure and function. These efforts resulted in the unique discovery that, aside from its nitrilase activity, Nit11764 exhibits nuclease activity towards both DNA and RNA. This ability is consistent with computer analysis of the protein providing evidence of a preponderance of amino acids with a high probability for RNA binding. A Nit11764 knock-out mutant was shown to exhibit a higher sensitivity to both cyanide (KCN) and mitomycin C, both known to induce chromosomal damage. "It's like the only safe place on earth for kids like me!": Youth Queer World Making at Camp Half-Blood

Queer youth enactments of agency, resistance, and worldmaking have been under researched in rhetorical studies. Investigating how queer world making for youth takes place at a space entitled Camp Half-Blood, a live action role playing (LARP) fantasy camp for ages 8-18, this study contends that queer youth at Camp Half-Blood utilize Burke's equipment for living, disidentifications, queer relationality, and queer hope as embodiments that create queer lifeworlds and mobilize queer campers toward queer livable futures. By interviewing campers on their perspectives of being queer at camp and the impact LARPing had on the creation of queer youth identity, as well as the ways LARPing and camp affected queer youth camper envisioning of the future, this research maintains that queer youth have the potential to utilize LARPing in radical ways to revise (cis)heteronormative and hegemonic understandings of their social standings in the world. Camp Half-Blood also offers an opportunity to bring research on queer youth in fandoms from online spaces to offline spaces and extends research on youth agency and youth queer world making.

Investigation of Porous Ceramic Structure by Freeze-Casting

The design and fabrication of porous ceramic materials with anisotropic properties has, in recent years, gained popularity due to their potential application in various areas that include medical, energy, defense, space, and aerospace. Freeze-casting is an effective, low-cost, and safe method as a wet shaping technique to create these structures. To control the morphology of these materials, many critical factors were found to play an important role. In this dissertation, the processing parameters of the magnetic field-assisted freeze-casting method were optimized with a focus on comparing the structure obtained using vertical and horizontal magnetic fields and understanding the mechanisms that occur under different freezing modes. More specifically, this processing method was used to produce Al2O3 and B4C porous ceramics materials with unidirectionally-aligned pore channels. The effect of the vertical and horizontal magnetic field strength and direction, concentration of magnetic material (Fe3O4), cooling rate, and freezing time were examined. The resulting ceramics with highly aligned pore channels were infiltrated with molten metal to create metal matrix composites. The mechanical properties of these structures were measured and were subsequently correlated to their morphology and composition.

Alloy Design, Processing and Deformation Behavior of Metastable High Entropy Alloys

This dissertation presents an assortment of research aimed at understanding the composition-dependence of deformation behavior and the response to thermomechanical processing, to enable efficient design and processing of low stacking fault energy (SFE) high entropy alloy (HEAs). The deformation behavior and SFE of four low SFE HEAs were predicted and experimentally verified using electron microscopy and in-situ neutron diffraction. A new approach of employing a minimization function to refine and improve the accuracy of a semi-empirically derived expression relating composition with SFE is demonstrated. Ultimately, by employing the minimization function, the average difference between experimental and predicted SFE was found to be 2.64 mJ m-2. Benchmarking with currently available approaches suggests that integrating minimization functions can substantially improve prediction accuracy and promote efficient HEA design with expansion of databases. Additionally, in-situ neutron diffraction was used to present the first in-situ measurement of the interspacing between stacking faults (SFs) which were correlated with work hardening behavior. Electron transparent specimens (< ~100 nm thick) were used in order to resolve nanoscale planar faults instead of the thicker sub-sized specimens (on the order of millimeters in thickness) which exhibit the classical stages III work hardening behavior characteristic of low SFE metals and alloys. …

Multi-Omics Based Investigation of Distinct Early Oxidative Stress Responses of Saccharomyces cerevisiae to Various Oxidants

The early signaling mechanism(s) that control oxidant perception and signal transduction leading to activation of the antioxidant defense response and survival mechanisms tailored toward specific oxidative insult remains unknown. Here, we identified early changes in metabolome and proteome of S. cerevisiae in response to hydrogen peroxide, menadione, cumene hydroperoxide, and diamide. Firstly, global untargeted LC–MS/MS analysis allowed us to identify 196 proteins in response to hydrogen peroxide, 569 proteins in response to cumene hydroperoxide, 369 proteins in response to menadione and 207 proteins in response to diamide that were significantly regulated at 3 min after exposure. We revealed that each oxidant triggered unique signaling mechanisms associated with survival and repair mechanisms as early as 3 minutes of post treatment with a set of proteins that uniquely responded to the particular oxidant. In addition, our comprehensive pathway analysis revealed signaling pathways and the molecular players that are regulated globally by all oxidants at early time points namely Ran, mTOR, Rho, and eIF2. Probabilistic Modeling for Whole Metagenome Profiling

To address the shortcomings in existing Markov model implementations in handling large amount of metagenomic data with comparable or better accuracy in classification, we developed a new algorithm based on pseudo-count supplemented standard Markov model (SMM), which leverages the power of higher order models to more robustly classify reads at different taxonomic levels. Assessment on simulated metagenomic datasets demonstrated that overall SMM was more accurate in classifying reads to their respective taxa at all ranks compared to the interpolated methods. Higher order SMMs (9th order or greater) also outperformed BLAST alignments in assigning taxonomic labels to metagenomic reads at different taxonomic ranks (genus and higher) on tests that masked the read originating species (genome models) in the database. Similar results were obtained by masking at other taxonomic ranks in order to simulate the plausible scenarios of non-representation of the source of a read at different taxonomic levels in the genome database. The performance gap became more pronounced with higher taxonomic levels. Structural Analysis and Finite Element Modeling of Aluminum Honeycomb Sandwich Structures

The objective of this research is to determine how the sandwich's physical characteristics have an impact on the mechanical properties, determine under what conditions the specimens will be lighter and mechanically stronger, and determine if the use of an aluminum honeycomb sandwich as a construction material is feasible. The research has aimed at the use of aluminum sandwiches as light and strong material. The study of the structural layers' damage resistance and tolerance demonstrated that the top and bottom layers play a crucial role. The thesis presents three test results from aluminum honeycomb sandwich compression horizontal, compressive vertical, and bending tests. Also, each group was displayed mechanically and simulated in Abaqus. The study determines the mechanical properties such as maximum elastic stress-strain, ultimate stress-strain, fracture point, density, poison ration, young modulus, and maximum deflection was determined. The energy absorbed by the FEA, such modulus of elasticity, resilience, and toughness, the crack propagation, the test's view shows aluminum honeycomb behaved like a brittle material with both compression test. And the maximum deflection, crack propagation, shear forces, bending moment, and images illustrated that the layers play a crucial role in the 3-point bend test.

Examining the Role of Gendered Racial Identity in the Relationship Between Gendered Racism and Psychological Distress in Black Women

Racism, sexism, and other forms of oppression are consequential to Black women's mental health. The current research examines the psychological impact of gendered racism, which is oppression on the basis of both gender and race, and the extent to which gendered racial identity may buffer the association between gendered racism and psychological distress (i.e., anxiety and depressive symptoms) among U.S. Black women. The study includes a sample of 150 Black women (at least 18 years of age or older, mean age = 39.11) recruited using Qualtrics panel service. Women were administered measures of gendered racism, gendered racial identity, and mental health (i.e., anxiety and depression). Data was analyzed through a series of bivariate correlations and moderation analyses using PROCESS macro. Results revealed that gendered racial identity did not moderate the association between gendered racism and mental health. This study advances our understanding of the oppression Black women contend with on the basis of their race and gender and offers insight about the factors that may mitigate the psychological impact of this phenomenon on Black women.

The Scope and Value of Healthcare Data Science Applications

Health disparities are a recognized public health concern and the need to address these disparities remains worthy of bringing new methods that assist in closing the gap. This research examined the effectiveness of data science to highlight health disparities, and to convey the value of data science applications in related health care applications. The goal of this research was accomplished by undertaking a multi-phased and multi-method approach, best represented in three individual essays. In essay one, a systematic literature review assessed the state in current academic literature of data science applications used to explore health disparities and to determine its applicability. The systematic review was guided by the Preferred Reporting Items for Systematic Review and Meta-Analyses (PRISMA) guidelines. Essay two assessed the capacity of data science software to address the effectiveness of these data science technologies in examining health disparities data. Modeling, Characterization, and Magnetic Behavior of Transition Metal Nanosystems Synthesized in Silicon Using Low Energy Ion Implantation

Magnetic nano-clusters in silicon involving iron and cobalt were synthesized using low energy (50 keV) ion implantation technique and post-implantation thermal annealing. Before the irradiation, multiple ion-solid interaction simulations were carried out to estimate optimal ion energy and fluence for each experiment. For high-fluence low-energy irradiation of heavy ions in a relatively lighter substrate, modeling the ion irradiation process using dynamic code SDTrimSP showed better agreement with the experimental results compared to the widely used static simulation code TRIM. A saturation in concentration (~ 48%) profile of the 50 keV Fe or Co implants in Si was seen at a fluence of ~ 2 × 1017 ions/cm2. Further study showed that for structures with a curved surface, particularly for nanowires, better simulation results could be extracted using a code "Iradina" as the curve geometry of the target surface can be directly defined in the input file. The compositional, structural, and magnetic properties were studied using Rutherford backscattering spectrometry, X-ray photoelectron spectroscopy, X-ray diffraction, atom probe tomography, and vibrating sample magnetometry. Perceptions of Purity Messaging on Women and Secular Society

Purity culture was a movement created by evangelical Christian organizations in the United States and backed by marketing campaigns, media, churches, and sex education beginning in the 1990s. This movement was founded on the idea that young men and women should remain abstinent before marriage, thereby remaining in a state of "purity" for their future spouse. In purity culture messaging, women were positioned as sexual gatekeepers while men were framed as having little or no control over their sexual impulses, causing most of the purity expectation to fall on women. While the concept of remaining "pure" is not new, purity culture taught a new generation of women to feel ashamed and fearful of their sexuality and existed alongside an increasingly sexualized media landscape. This study analyzes purity culture and anti-purity culture themes that exist within television shows as well as how women perceive purity culture messaging and the effects this messaging had on their lives.

The Perils of Poor Community-Police Relations: Exploring the Link Between Race, Police Perceptions, and Public Trust in Government

This research examines the political implications of community-police relations in the United States by exploring the link between race, perceptions of police performance, and trust in government. Relying on survey data, I examine these relationships for Blacks, Latinos, Asians, and Whites. In addition to examining the broader relationship between community-police relations and institutional trust, this dissertation examines (1) how police perceptions influence individuals' comfort in contacting the police, (2) how police violence and police perceptions influence trust in government, and (3) the effectiveness of community-oriented policing in building community-police relations and increasing trust in government. First, I find that these relationships are conditional on race and ethnicity. Black respondents, who are more likely to experience negative interactions with the police and who are less likely to have positive perceptions of the police, are less comfortable contacting them. Second, while police violence does not have a significant effect on public trust in government, police perceptions and perceptions of discrimination do. Respondents that perceive the police to be performing well and who do not believe their own racial group is being discriminated against, are more likely to express trust in government. Parkinson's Disease and UPDRS-III Prediction Using Quiet Standing Data and Applied Machine Learning

Parkinson's disease (PD) is a neurodegenerative disease that affects motor abilities with increasing severity as the disease progresses. Traditional methods for diagnosing PD require specialists scoring qualitative symptoms using the motor subscale of the Unified Parkinson's Disease Rating Scale (UPDRS-III). Using force-plate data during quiet standing (QS), this study uses machine learning to target the characterization and prediction of PD and UPDRS-III. The purpose of predicting different subscores of the UPDRS-III is to give specialists more tools to help make an informed diagnosis and prognosis. The classification models employed classified PD with a sensitivity of 87.5% and specificity of 83.1%. Stepwise forward regression indicated that features correlated with base of support were most useful in the prediction of head rigidity (r-square = .753). Although there is limited data, this thesis can be used as an exploratory study that evaluates the predictability of UPDRS-III subscores using QS data. Similar prediction models can be implemented to a home setting using low-cost force plates as a novel telemedicine technique to track disease progression.

Investigation of Room Temperature Soft Ferromagnetism in Indium Phosphide Substrate Synthesized via Low Energy Nickel Ion Implantation

In this work, we have utilized an ion beam process known as gettering to migrate implanted Ni ions much deeper into the bulk substrate than their initial projected end of the range. The projected mean depth is known as Rp. The gettering effect is the most crucial part of the fabrication and we have found that for an H fluence of 3x 1016 cm-2 there is a threshold fluence of approximately 7.5 x 1015 cm-2 that cannot be surpassed if the gettering process is to be completed along with the substrate recovered to the high crystalline quality. This hard threshold is due to the gettering process relaxation induced mechanism that is responsible for migrating the Ni to the Rp/2 location while the H is vacating during the thermal annealing process. If the total number of vacancies produced by the H dissociation is not substantially larger than the total number of implanted Ni atoms the Ni will migrate to the Rp location of the Ni implantation at the amorphous and crystalline interface and toward the surface. When the gettering condition is not met the resulting magnetic responses vary from an exceptionally weak ferromagnetic response to not exhibiting a magnetic response. Additionally, …

Validation of a survey instrument: team creativity and innovation (C/I) processes as complex adaptive systems (CAS)

Companies are becoming increasingly dependent on teams to drive creativity and innovation, which usually involves multiple teams working together to solve complex problems However, the first problem is that work teams do not always manage creativity and innovation well, especially when partnering with other work teams on highly complex projects that demand greater interdependence and collaboration, which can constitute as much as 90% of today's organizational projects. The second problem is that researchers struggle to define and measure creativity and innovation for the past decade resulting in significant variation both within and between creativity and innovation scales that have restricted meaningful theoretical discoveries and advances. The current study is significant because it introduces a novel instrument derived by John Turner that measures team creativity and innovation processes as a single unit, thereby raising the level of theoretical sophistication and leading to better practical applications. After conducting factor analysis, the current study validates six factors, including 36 indicators, and measures team creativity and innovation processes as complex adaptive systems (CAS). The current study recommends deploying the new instrument in other sectors beyond the IT sector and using multilevel techniques that include the individual and executive/organization levels of analysis.

Intersectional Analysis of Perceived Racism as a Determinant of Children's Mental Health

Youth in the United States are experiencing a steep increase in mental health issues. Concurrently, unique political, economic and social dynamics in the U.S. make the circumstances of nonwhite children's mental health partially contingent on experiences of racism. In this study, I examine the relationship between racial minority children's mental health and perceived racism, while also examining the moderating effects of gender on this relationship. I first review prior research which suggest that racism is a salient determinant of several health outcomes among racial minorities and racial minority children, including depression and anxiety. I then review research on both gender and racial socialization and posit possible implications of these differentials on mental health. Considering both the racialized and gendered factors contributing to youth's mental health outcomes, this study fills a gap in previous research by exploring the differences by gender and race in the effect of perceived racism on children's mental health. I use data from the National Survey of Children's Health from 2016 to 2019. Using average marginal effects, calculated from a series of logistic regression models predicting depression, anxiety, behavioral and emotional problems, I find support for previous research which suggests that perceived racism predicts poor mental health …
