Genome-Wide Identification and 3D Modeling of Proteins involved in DNA Damage Recognition and Repair (Final Report)

DNA Damage Recognition and Repair (DDR&R) proteins play a critical role in cellular responses to low-dose radiation and are associated with cancer. We have performed a systematic, genome-wide computational analysis of genomic data for human genes involved in the DDR&R process. The significant achievements of this project include: 1) Construction of the computational pipeline for searching DDR&R genes, building and validation of 3D models of proteins involved in DDR&R; 2) Functional and structural annotation of the 3D models and generation of comprehensive lists of suggested knock-out mutations; and the development of a method to predict the effects of mutations. Large scale testing of technology to identify novel small binding pockets in protein structures leading to new DDRR inhibitor strategies 3) Improvements of macromolecular docking technology (see the CAPRI 1-3 and 4-5 results) 4) Development of a new algorithm for improved analysis of high-density oligonucleotide arrays for gene expression profiling; 5) Construction and maintenance of the DNA Damage Recognition and Repair Database; 6) Producing 15 research papers (12 published and 3 in preparation).

Electricity: The Road Toward Restructuring

The Public Utility Holding Company Act of 1935 (PUHCA) and the Federal Power Act (FPA) were enacted to eliminate unfair practices and other abuses by electricity and gas holding companies by requiring federal control and regulation of interstate public utility holding companies. Comprehensive energy legislation has passed the House and Senate. The House passed H.R. 6 on April 11, 2003. On July 31, 2003, the Senate suspended debate on S. 14, inserted the text of H.R. 4 (107th Congress) as a substitute, and passed H.R. 6. A conference agreement was reached November 17, 2003, and passed by the House the next day. H.R. 6 includes an electricity title that would, in part, repeal PUHCA, would prospectively repeal the mandatory purchase requirement under PURPA, and would create an electric reliability organization. On June 15, 2004, H.R. 4503, a comprehensive energy policy bill, passed the House.

A Computer Generated Reduced Iso-Octane Chemical Kinetic Mechanism Applied to Simulation of HCCI Combustion

This paper shows how a computer can systematically remove non-essential chemical reactions from a large chemical kinetic mechanism. The computer removes the reactions based upon a single solution using a detailed mechanism. The resulting reduced chemical mechanism produces similar numerical predictions significantly faster than predictions that use the detailed mechanism. Specifically, a reduced chemical kinetics mechanism for iso-octane has been derived from a detailed mechanism by eliminating unimportant reaction steps and species. The reduced mechanism has been developed for the specific purpose of fast and accurate prediction of ignition timing in an HCCI engine. The reduced mechanism contains 199 species and 383 reactions, while the detailed mechanism contains 859 species and 3606 reactions. Both mechanisms have been used in numerical simulation of HCCI combustion. The simulations show that the reduced mechanism predicts pressure traces and heat release with good accuracy, similar to the accuracy obtained with the detailed mechanism. As may be expected, emissions of hydrocarbon and carbon monoxide are not as well predicted with the reduced mechanism as with the detailed mechanism, since the reduced mechanism was targeted for predicting HCCI ignition and not HC and CO emissions. Higher temperature reactor materials workshop sponsored by the Department of Energy Office of Nuclear Energy, Science, and Technology (NE) and the Office of Basic Energy Sciences (BES).

On March 18-21, 2002, the Department of Energy, Office of Nuclear Energy, Science, and Technology (NE) and the Office of Basic Energy Sciences (BES) sponsored a workshop to identify needs and opportunities for materials research aimed at performance improvements of structural materials in higher temperature reactors. The workshop focused discussion around the reactor concepts proposed as part of the Generation IV Nuclear Energy System Roadmap. The goal of the Generation IV initiative is to make revolutionary improvements in nuclear energy system design in the areas of sustainability, economics, safety and reliability. The Generation IV Nuclear Energy Systems Roadmap working groups have identified operation at higher temperature as an important step in improving economic performance and providing a means for nuclear energy to support thermochemical production of hydrogen. However, the move to higher operating temperatures will require the development and qualification of advanced materials to perform in the more challenging environment. As part of the process of developing advanced materials for these reactor concepts, a fundamental understanding of materials behavior must be established and the data-base defining critical performance limitations of these materials under irradiation must be developed. Pulse Compression Via Velocity Bunching with the LLNL Thomson X-ray Source Photoinjector

We report the compression of a high brightness, relativistic electron beam to rms lengths below 300 femtoseconds using the velocity compression technique in the LLNL Thomson X-ray source photoinjector. The results are consistent with analytical and computational models of this process. The emittance evolution of the beam during compression is investigated in simulation and found to be controllable with solenoid focusing.

This summary talk reviews the LHC 2003 Symposium, focusing on expectations as we prepare to leap over the current energy frontier into new territory. We may learn from what happened in the two most recent examples of leaping into new energy territory. Quite different scenarios appeared in those two cases. In addition, they review the status of the machine and experiments as reported at the Symposium. Finally, I suggest an attitude which may be most appropriate as they look forward to the opportunities anticipated for the first data from the LHC.

Construction of Superconvergent Discretizations with Differential-Difference Invariants

To incorporate symmetry properties of second-order differential equations into finite difference equations, the concept of differential-difference invariants is introduced. This concept is applied to discretizing homogeneous eigenvalue problems and inhomogeneous two-point boundary value problems with various combinations of Dirichlet, Neumann, and Robin boundary conditions. It is demonstrated that discretizations constructed with differential-difference invariants yield exact results for eigenvalue spectra and superconvergent results for numerical solutions of differential equations.

PROPOSED SIAM PROBLEM

A recent paper by the present authors, together with mathematical physicists David Broadhurst and M. Larry Glasser, explored Bessel moment integrals, namely definite integrals of the general form {integral}{sub 0}{sup {infinity}} t{sup m}f{sup n}(t) dt, where the function f(t) is one of the classical Bessel functions. In that paper, numerous previously unknown analytic evaluations were obtained, using a combination of analytic methods together with some fairly high-powered numerical computations, often performed on highly parallel computers. In several instances, while we were able to numerically discover what appears to be a solid analytic identity, based on extremely high-precision numerical computations, we were unable to find a rigorous proof. Thus we present here a brief list of some of these unproven but numerically confirmed identities.

Adaptive compensation of atmospheric turbulence utilizing an interferometric wave-front sensor and a high-resolution MEMS-based spatial light modulator

Horizontal path correction of optical beam propagation presents a severe challenge to adaptive optics systems due to the short transverse coherence length and the high degree of scintillation incurred by propagation along these paths. The system presented operates with nearly monochromatic light. It does not require a global reconstruction of the phase, thereby eliminating issues with branch points and making its performance relatively unaffected by scintillation. The systems pixel count, 1024, and relatively high correction speed, in excess of 800 Hz, enable its use for correction of horizontal path beam propagation. We present results from laboratory and field tests of the system in which we have achieved Strehl ratios greater than 0.5.

SEISMIC EVALUATION OF HYDROCARBON SATURATION IN DEEP-WATER RESERVOIRS

We are now entering the final stages of our ''Seismic Evaluation of Hydrocarbon Saturation in Deep-Water Reservoirs'' project (Grant/Cooperative Agreement DE-FC26-02NT15342). We have now developed several techniques to help distinguish economic hydrocarbon deposits from false ''Fizz'' gas signatures. These methods include using the proper in situ rock and fluid properties, evaluating interference effects on data, and doing better constrained inversions for saturations. We are testing these techniques now on seismic data from several locations in the Gulf of Mexico. In addition, we are examining the use of seismic attenuation as indicated by frequency shifts below potential reservoirs. During this quarter we have: Began our evaluation of our latest data set over the Neptune Field; Developed software for computing composite reflection coefficients; Designed and implemented stochastic turbidite reservoir models; Produced software & work flow to improve frequency-dependent AVO analysis; Developed improved AVO analysis for data with low signal-to-noise ratio; and Examined feasibility of detecting fizz gas using frequency attenuation. Our focus on technology transfer continues, both by generating numerous presentations for the upcoming SEG annual meeting, and by beginning our planning for our next DHI minisymposium next spring.

In 2007, court action effectively closed the Texas plants, and a new state ban in Illinois closed the plant.
