DOE EPSCoR Initiative in Structural and computational Biology/Bioinformatics

The overall goal of the DOE EPSCoR Initiative in Structural and Computational Biology was to enhance the competiveness of Vermont research in these scientific areas. To develop self-sustaining infrastructure, we increased the critical mass of faculty, developed shared resources that made junior researchers more competitive for federal research grants, implemented programs to train graduate and undergraduate students who participated in these research areas and provided seed money for research projects. During the time period funded by this DOE initiative: (1) four new faculty were recruited to the University of Vermont using DOE resources, three in Computational Biology and one in Structural Biology; (2) technical support was provided for the Computational and Structural Biology facilities; (3) twenty-two graduate students were directly funded by fellowships; (4) fifteen undergraduate students were supported during the summer; and (5) twenty-eight pilot projects were supported. Taken together these dollars resulted in a plethora of published papers, many in high profile journals in the fields and directly impacted competitive extramural funding based on structural or computational biology resulting in 49 million dollars awarded in grants (Appendix I), a 600% return on investment by DOE, the State and University.

Synthesis and magnetic properties of cerium macrocyclic complexeswith tmtaaH2, tetramethyldibenzotetraaza[14]-annulene (open access)

Synthesis and magnetic properties of cerium macrocyclic complexeswith tmtaaH2, tetramethyldibenzotetraaza[14]-annulene

The complexes [Ce(tmtaa)2], [Ce(tmtaa)(tmtaaH)]and[Ce2(tmtaa)3(thf)2]are obtained from Ce[N(SiMe3)2]3 and tmtaaH2, themacrocyclic ligand 6,8,15,17-tetramethyldibenzotetraaza[14]-annulene,depending on the stoichiometry, solvent and temperature. The crystalstructure of Ce(tmtaa)2 is isostructural with Zr(tmtaa)2, howevermagnetic susceptibility measurements in the range 5-300 K show thatCe(tmtaa)2 is not diamagnetic, but is a temperature-independentparamagnet (TIP), similar to Ce(cot)2, cerocene.

Thermal conductivity Measurements of Kaolite (open access)

Thermal conductivity Measurements of Kaolite

Testing was performed to determine the thermal conductivity of Kaolite 1600, which primarily consists of Portland cement and vermiculite. The material was made by Thermal Ceramics for refractory applications. Its combination of light weight, low density, low cost, and noncombustibility made it an attractive alternative to the materials currently used in ES-2 container for radioactive materials. Mechanical properties and energy absorption tests of the Kaolite have been conducted at the Y-12 complex. Heat transfer is also an important factor for the application of the material. The Kaolite samples are porous and trap moisture after extended storage. Thermal conductivity changes as a function of moisture content below 100 C. Thermal conductivity of the Kaolite at high temperatures (up to 700 C) are not available in the literature. There are no standard thermal conductivity values for Kaolite because each sample is somewhat different. Therefore, it is necessary to measure thermal conductivity of each type of Kaolite. Thermal conductivity measurements will help the modeling and calculation of temperatures of the ES-2 containers. This report focuses on the thermal conductivity testing effort at ORNL.

Surface Dynamics during Environmental Degradation of Crystal Surfaces (open access)

Surface Dynamics during Environmental Degradation of Crystal Surfaces

Using in situ optical microscopy and scattering measurements, we have followed the evolution of surface morphology during etching and measured surface etching rates as a function of humidity and undersaturation. From our experiments to date we have developed the following picture of etch pit formation on KDP crystal surfaces. Pit formation is characterized by a nucleation and growth process: the introduction of water creates a condition of undersaturation at the crystal surface. The equilibrium step directions define the orientation of the edges of the pits and the internal surfaces of the pits are low index facets of KDP. For z-cut and type I crystals, the pits are self-similar, indicating their geometry is controlled by equilibrium, not kinetic parameters. For type II crystals, the aspect ratio of the pits can vary dramatically from sample to sample or even within a sample, showing that the kinetics of dissolution can also play a role in determining overall etch pit geometry. The onset of pit formation during exposure to 55% relative humidity (RH) is detectable within a few hours and most of the etching process is complete within 48 hours, but pits continue to grow for a week or longer. At 75% RH, pits …

NIF-0096141-OA Prop Simulations of NEL PBRS Measurements (open access)

NIF-0096141-OA Prop Simulations of NEL PBRS Measurements

Portable Back Reflection Sensor, PBRS, (NEL only) and Quad Back Reflection Sensor, QBRS, time delay reflectometer traces are among the most useful diagnostics of NIF laser status available. NEL PBRS measurements show several signals reaching the detector for each shot. The time delay between signals suggests that the largest of these is due to energy at the spatial filter pinhole planes leaking into adjacent pinholes and traveling back upstream to the PBRS. Prop simulations agree with current PBRS measurements to within 50%. This suggests that pinhole leakage is the dominant source of energy at the PBRS. However, the simulations predict that the energy leakage is proportional to beam output energy, while the PBRS measurements increase more slowly (''saturate''). Further refinement of the model or the measurement may be necessary to resolve this discrepancy.

Final Report: Biological and Synthetic Nanostructures Controlled at the Atomistic Level

Nanotechnology holds great promise for many application fields, ranging from the semiconductor industry to medical research and national security. Novel, nanostructured materials are the fundamental building blocks upon which all these future nanotechnologies will be based. In this Strategic Initiative (SI) we conducted a combined theoretical and experimental investigation of the modeling, synthesis, characterization, and design techniques which are required to fabricate semiconducting and metallic nanostructures with enhanced properties. We focused on developing capabilities that have broad applicability to a wide range of materials and can be applied both to nanomaterials that are currently being developed for nanotechnology applications and also to new, yet to be discovered, nanomaterials. During this 3 year SI project we have made excellent scientific progress in each of the components of this project. We have developed first-principles techniques for modeling the structural, electronic, optical, and transport properties of materials at the nanoscale. For the first time, we have simulated nanomaterials both in vacuum and in aqueous solution. These simulation capabilities harness the worldleading computational resources available at LLNL to model, at the quantum mechanical level, systems containing hundreds of atoms and thousands of electrons. Significant advances in the density functional and quantum Monte Carlo techniques …
