1-D Van der Waals Foams Heated by Ion Beam Energy Deposition

One dimensional simulations of various initial average density aluminum foams (modeled as slabs of solid metal separated by low density regions) heated by volumetric energy deposition are conducted with a Lagrangian hydrodynamics code using a van der Waals equation of state (EOS). The resulting behavior is studied to facilitate the design of future warm dense matter (WDM) experiments at LBNL. In the simulations the energy deposition ranges from 10 to 30 kJ/g and from 0.075 to 4.0 ns total pulse length, resulting in temperatures from approximately 1 to 4 eV. We study peak pressures and temperatures in the foams, expansion velocity, and the phase evolution. Five relevant time scales in the problem are identified. Additionally, we present a method for characterizing the level of inhomogeneity in a foam target as it is heated and the time it takes for a foam to homogenize.

Actinic imaging of native and programmed defects on a full-field mask

We describe the imaging and characterization of native defects on a full field extreme ultraviolet (EUV) mask, using several reticle and wafer inspection modes. Mask defect images recorded with the SEMA TECH Berkeley Actinic Inspection Tool (AIT), an EUV-wavelength (13.4 nm) actinic microscope, are compared with mask and printed-wafer images collected with scanning electron microscopy (SEM) and deep ultraviolet (DUV) inspection tools. We observed that defects that appear to be opaque in the SEM can be highly transparent to EUV light, and inversely, defects that are mostly transparent to the SEM can be highly opaque to EUV. The nature and composition of these defects, whether they appear on the top surface, within the multilayer coating, or on the substrate as buried bumps or pits, influences both their significance when printed, and their detectability with the available techniques. Actinic inspection quantitatively predicts the characteristics of printed defect images in ways that may not be possible with non-EUV techniques. As a quantitative example, we investigate the main structural characteristics of a buried pit defect based on EUV through-focus imaging.

Adult Human Pancreatic Islet Beta-Cells Display Limited Turnover and Long Lifespan as Determined by In-Vivo Thymidine Analog Incorporation and Radiocarbon Dating

Diabetes mellitus results from an absolute or relative deficiency of insulin producing pancreatic beta-cells. The adult human beta-cell's turnover rate remains unknown. We employed novel techniques to examine adult human islet beta-cell turnover and longevity in vivo. Subjects enrolled in NIH clinical trials received thymidine analogues [iododeoxyuridine (IdU) or bromodeoxyuridine (BrdU)] 8-days to 4-years prior to death. Archival autopsy samples from ten patients (aged 17-74 years) were employed to assess beta-cell turnover by scoring nuclear analog labeling within insulin staining cells. Human adult beta-cell longevity was determined by estimating the cells genomic DNA integration of atmospheric carbon-14 ({sup 14}C). DNA was purified from pancreatic islets isolated from cadaveric donors; whole islet prep DNA was obtained from a 15 year old donor, and purified beta-cell DNA was obtained from two donors (age 48 and 80 years). {sup 14}C levels were then determined using accelerator mass spectrometry (AMS). Cellular 'birth date' was determined by comparing the subject's DNA {sup 14}C content relative to a well-established {sup 14}C atmospheric prevalence curve. Advances in Modeling Exploding Bridgewire Initiation

There is great interest in applying magnetohydrodynamic (MHD) simulation techniques to the designs of electrical high explosive (HE) initiators, for the purpose of better understanding a design's sensitivities, optimizing its performance, and/or predicting its useful lifetime. Two MHD-capable LLNL codes, CALE and ALE3D, are being used to simulate the process of ohmic heating, vaporization, and plasma formation in exploding bridgewires (EBW). Initiation of the HE is simulated using Ignition & Growth reactive flow models. 1-D, 2-D and 3-D models have been constructed and studied. The models provide some intuitive explanation of the initiation process and are useful for evaluating the potential impact of identified aging mechanisms (such as the growth of intermetallic compounds or powder sintering). The end product of this work is a simulation capability for evaluating margin in proposed, modified or aged initiation system designs.

Aerosol indirect effects ? general circulation model intercomparison and evaluation with satellite data

Aerosol indirect effects continue to constitute one of the most important uncertainties for anthropogenic climate perturbations. Within the international AEROCOM initiative, the representation of aerosol-cloud-radiation interactions in ten different general circulation models (GCMs) is evaluated using three satellite datasets. The focus is on stratiform liquid water clouds since most GCMs do not include ice nucleation effects, and none of the model explicitly parameterises aerosol effects on convective clouds. We compute statistical relationships between aerosol optical depth ({tau}{sub a}) and various cloud and radiation quantities in a manner that is consistent between the models and the satellite data. It is found that the model-simulated influence of aerosols on cloud droplet number concentration (N{sub d}) compares relatively well to the satellite data at least over the ocean. The relationship between {tau}{sub a} and liquid water path is simulated much too strongly by the models. This suggests that the implementation of the second aerosol indirect effect mainly in terms of an autoconversion parameterisation has to be revisited in the GCMs. A positive relationship between total cloud fraction (f{sub cld}) and {tau}{sub a} as found in the satellite data is simulated by the majority of the models, albeit less strongly than that in the …

Aerosol observing system platform integration and AAF instrumentation

As part of the federal government’s 2009 American Recovery and Reinvestment Act (ARRA), the U.S. DOE Office of Science allocated funds for the capital upgrade of the Atmospheric Radiation Measurement (ARM) Climate Research Facility to improve and expand observational capabilities related to cloud and aerosol properties. The ARM Facility was established as a national user facility for the global scientific community to conduct a wide range of interdisciplinary science. Part of the ARRA-funded expansion of the ARM Facility includes four new Aerosol Observing Systems (AOS) to be designed, instrumented, and mentored by BNL. The enclosures will be customized SeaTainers. These new platforms ([AMF2]: ARM Mobile Facility-2; [TWP-D]: Tropical Western Pacific at Darwin; and [MAOS-A]/[MAOS-C]: Mobile Aerosol Observing System-Aerosol/-Chemistry) will provide a laboratory environment for fielding instruments to collect data on aerosol life cycle, microphysics, and optical/physical properties. The extensive instrument suite includes both established methods and initial deployments of new techniques to add breadth and depth to the AOS data sets. An Application of Multivariate Statistical Analysis for Query-Driven Visualization

Abstract?Driven by the ability to generate ever-larger, increasingly complex data, there is an urgent need in the scientific community for scalable analysis methods that can rapidly identify salient trends in scientific data. Query-Driven Visualization (QDV) strategies are among the small subset of techniques that can address both large and highly complex datasets. This paper extends the utility of QDV strategies with a statistics-based framework that integrates non-parametric distribution estimation techniques with a new segmentation strategy to visually identify statistically significant trends and features within the solution space of a query. In this framework, query distribution estimates help users to interactively explore their query's solution and visually identify the regions where the combined behavior of constrained variables is most important, statistically, to their inquiry. Our new segmentation strategy extends the distribution estimation analysis by visually conveying the individual importance of each variable to these regions of high statistical significance. We demonstrate the analysis benefits these two strategies provide and show how they may be used to facilitate the refinement of constraints over variables expressed in a user's query. We apply our method to datasets from two different scientific domains to demonstrate its broad applicability.

Assembly of 500,000 inter-specific catfish expressed sequence tags and large scale gene-associated marker development for whole genome association studies

Background-Through the Community Sequencing Program, a catfish EST sequencing project was carried out through a collaboration between the catfish research community and the Department of Energy's Joint Genome Institute. Prior to this project, only a limited EST resource from catfish was available for the purpose of SNP identification. Results-A total of 438,321 quality ESTs were generated from 8 channel catfish (Ictalurus punctatus) and 4 blue catfish (Ictalurus furcatus) libraries, bringing the number of catfish ESTs to nearly 500,000. Assembly of all catfish ESTs resulted in 45,306 contigs and 66,272 singletons. Over 35percent of the unique sequences had significant similarities to known genes, allowing the identification of 14,776 unique genes in catfish. Over 300,000 putative SNPs have been identified, of which approximately 48,000 are high-quality SNPs identified from contigs with at least four sequences and the minor allele presence of at least two sequences in the contig. The EST resource should be valuable for identification of microsatellites, genome annotation, large-scale expression analysis, and comparative genome analysis. Conclusions-This project generated a large EST resource for catfish that captured the majority of the catfish transcriptome. Authorizing the Dot Specification 6m Packaging for Continued Use at the Savannah River Site

The U.S. Department of Transportation (DOT) Specification 6M packaging was in extensive use for more than 40 years for in-commerce shipments of Type B quantities of fissile and radioactive material (RAM) across the USA, among the Department of Energy (DOE) laboratories, and between facilities in the DOE production complex. In January 2004, the DOT Research and Special Programs Administration (RSPA) Agency issued a final rule in the Federal Register to ammend requirements in the Hazardous Materials Regulations (HMR) pertaining to the transportation of radioactive materials. The final rule became effective on October 1, 2004. One of those changes discontinued the use of the DOT specification 6M, along with other DOT specification packagings, on October 1, 2008. A main driver for the change was due to the fact that 6M specification packagings were not supported by a Safety Analysis Report for Packagings (SARP) that was compliant with Title 10 of the Code of Federal Regulations (CFR) Part 71 (10 CFR 71). The regulatory rules for the discontinued use have been edited in Title 49 of the CFR Parts 100-185, 2004 edition and thereafter. AutomaDeD: Automata-Based Debugging for Dissimilar Parallel Tasks

Today's largest systems have over 100,000 cores, with million-core systems expected over the next few years. This growing scale makes debugging the applications that run on them a daunting challenge. Few debugging tools perform well at this scale and most provide an overload of information about the entire job. Developers need tools that quickly direct them to the root cause of the problem. This paper presents AutomaDeD, a tool that identifies which tasks of a large-scale application first manifest a bug at a specific code region at a specific point during program execution. AutomaDeD creates a statistical model of the application's control-flow and timing behavior that organizes tasks into groups and identifies deviations from normal execution, thus significantly reducing debugging effort. In addition to a case study in which AutomaDeD locates a bug that occurred during development of MVAPICH, we evaluate AutomaDeD on a range of bugs injected into the NAS parallel benchmarks. Our results demonstrate that detects the time period when a bug first manifested itself with 90% accuracy for stalls and hangs and 70% accuracy for interference faults. Axions from cosmic string and wall decay

If inflation occurred with a reheat temperature > T{sub PQ}, axions from the decay of global axion strings and domain walls would make an important contribution to the cosmological energy density, comparable to that from vacuum misalignment. Several groups have numerically studied the evolution of axion strings and walls in the past, however substantial uncertainties remain in their contribution to the present density {Omega}{sub a,string+wall} {approx} 1-100 (f{sub a}/10{sup 12} GeV){sup 7/6}, where f{sub a} is the axion decay constant. I will describe the numerical methods used in our simulations and show results for several string and wall configurations.

Bacillus anthracis genome organization in light of whole transcriptome sequencing

Emerging knowledge of whole prokaryotic transcriptomes could validate a number of theoretical concepts introduced in the early days of genomics. What are the rules connecting gene expression levels with sequence determinants such as quantitative scores of promoters and terminators? Are translation efficiency measures, e.g. codon adaptation index and RBS score related to gene expression? We used the whole transcriptome shotgun sequencing of a bacterial pathogen Bacillus anthracis to assess correlation of gene expression level with promoter, terminator and RBS scores, codon adaptation index, as well as with a new measure of gene translational efficiency, average translation speed. We compared computational predictions of operon topologies with the transcript borders inferred from RNA-Seq reads. Transcriptome mapping may also improve existing gene annotation. Upon assessment of accuracy of current annotation of protein-coding genes in the B. anthracis genome we have shown that the transcriptome data indicate existence of more than a hundred genes missing in the annotation though predicted by an ab initio gene finder. Interestingly, we observed that many pseudogenes possess not only a sequence with detectable coding potential but also promoters that maintain transcriptional activity.

Band Collapse and the Quantum Hall Effect in Graphene

The recent Quantum Hall experiments in graphene have confirmed the theoretically well-understood picture of the quantum Hall (QH) conductance in fermion systems with continuum Dirac spectrum. In this paper we take into account the lattice, and perform an exact diagonalization of the Landau problem on the hexagonal lattice. At very large magnetic fields the Dirac argument fails completely and the Hall conductance, given by the number of edge states present in the gaps of the spectrum, is dominated by lattice effects. As the field is lowered, the experimentally observed situation is recovered through a phenomenon which we call band collapse. As a corollary, for low magnetic field, graphene will exhibit two qualitatively different QHE's: at low filling, the QHE will be dominated by the 'relativistic' Dirac spectrum and the Hall conductance will be odd-integer; above a certain filling, the QHE will be dominated by a non-relativistic spectrum, and the Hall conductance will span all integers, even and odd.

Building Energy Information Systems: User Case Studies

Measured energy performance data are essential to national efforts to improve building efficiency, as evidenced in recent benchmarking mandates, and in a growing body of work that indicates the value of permanent monitoring and energy information feedback. This paper presents case studies of energy information systems (EIS) at four enterprises and university campuses, focusing on the attained energy savings, and successes and challenges in technology use and integration. EIS are broadly defined as performance monitoring software, data acquisition hardware, and communication systems to store, analyze and display building energy information. Case investigations showed that the most common energy savings and instances of waste concerned scheduling errors, measurement and verification, and inefficient operations. Data quality is critical to effective EIS use, and is most challenging at the subsystem or component level, and with non-electric energy sources. Sophisticated prediction algorithms may not be well understood but can be applied quite effectively, and sites with custom benchmark models or metrics are more likely to perform analyses external to the EIS. Finally, resources and staffing were identified as a universal challenge, indicating a need to identify additional models of EIS use that extend beyond exclusive in-house use, to analysis services.

Calcifying Cyanobacteria - The Potential of Biomineralization for Carbon Capture and Storage

Employment of cyanobacteria in biomineralization of carbon dioxide by calcium carbonate precipitation offers novel and self-sustaining strategies for point-source carbon capture and sequestration. Although details of this process remain to be elucidated, a carbon-concentrating mechanism, and chemical reactions in exopolysaccharide or proteinaceous surface layers are assumed to be of crucial importance. Cyanobacteria can utilize solar energy through photosynthesis to convert carbon dioxide to recalcitrant calcium carbonate. Calcium can be derived from sources such as gypsum or industrial brine. A better understanding of the biochemical and genetic mechanisms that carry out and regulate cynaobacterial biomineralization should put us in a position where we can further optimize these steps by exploiting the powerful techniques of genetic engineering, directed evolution, and biomimetics.

Calculation of 239Pu fission observables in an event-by-event simulation

The increased interest in more exclusive fission observables has demanded more detailed models. We describe a new computational model, FREYA, that aims to meet this need by producing large samples of complete fission events from which any observable of interest can then be extracted consistently, including any interesting correlations. The various model assumptions are described and the potential utility of the model is illustrated. As a concrete example, we use formal statistical methods, experimental data on neutron production in neutron-induced fission of {sup 239}Pu, along with FREYA, to develop quantitative insights into the relation between reaction observables and detailed microscopic aspects of fission. Current measurements of the mean number of prompt neutrons emitted in fission taken together with less accurate current measurements for the prompt post-fission neutron energy spectrum, up to the threshold for multi-chance fission, place remarkably fine constraints on microscopic theories.

Calibration of the Total Carbon Column Observing Network using Aircraft Profile Data

The Total Carbon Column Observing Network (TCCON) produces precise measurements of the column average dry-air mole fractions of CO{sub 2}, CO, CH{sub 4}, N{sub 2}O and H{sub 2}O at a variety of sites worldwide. These observations rely on spectroscopic parameters that are not known with sufficient accuracy to compute total columns that can be used in combination with in situ measure ments. The TCCON must therefore be calibrated to World Meteorological Organization (WMO) in situ trace gas measurement scales. We present a calibration of TCCON data using WMO-scale instrumentation aboard aircraft that measured profiles over four TCCON stations during 2008 and 2009. The aircraft campaigns are the Stratosphere-Troposphere Analyses of Regional Transport 2008 (START-08), which included a profile over the Park Falls site, the HIAPER Pole-to-Pole Observations (HIPPO-1) campaign, which included profiles over the Lamont and Lauder sites, a series of Learjet profiles over the Lamont site, and a Beechcraft King Air profile over the Tsukuba site. These calibrations are compared with similar observations made during the INTEX-NA (2004), COBRA-ME (2004) and TWP-ICE (2006) campaigns. A single, global calibration factor for each gas accurately captures the TCCON total column data within error.

Carbon contamination topography analysis of EUV masks

The impact of carbon contamination on extreme ultraviolet (EUV) masks is significant due to throughput loss and potential effects on imaging performance. Current carbon contamination research primarily focuses on the lifetime of the multilayer surfaces, determined by reflectivity loss and reduced throughput in EUV exposure tools. However, contamination on patterned EUV masks can cause additional effects on absorbing features and the printed images, as well as impacting the efficiency of cleaning process. In this work, several different techniques were used to determine possible contamination topography. Lithographic simulations were also performed and the results compared with the experimental data.
