Final Report for LDRD Project 02-ERD-069: Discovering the Unknown Mechanism(s) of Virulence in a BW, Class A Select Agent

The goal of this proposed effort was to assess the difficulty in identifying and characterizing virulence candidate genes in an organism for which very limited data exists. This was accomplished by first addressing the finishing phase of draft-sequenced F. tularensis genomes and conducting comparative analyses to determine the coding potential of each genome; to discover the differences in genome structure and content, and to identify potential genes whose products may be involved in the F. tularensis virulence process. The project was divided into three parts: (1) Genome finishing: This part involves determining the order and orientation of the consensus sequences of contigs obtained from Phrap assemblies of random draft genomic sequences. This tedious process consists of linking contig ends using information embedded in each sequence file that relates the sequence to the original cloned insert. Since inserts are sequenced from both ends, we can establish a link between these paired-ends in different contigs and thus order and orient contigs. Since these genomes carry numerous copies of insertion sequences, these repeated elements ''confuse'' the Phrap assembly program. It is thus necessary to break these contigs apart at the repeated sequences and individually join the proper flanking regions using paired-end information, or …

A Source-to-Source Architecture for User-Defined Optimizations

The performance of object-oriented applications often suffers from the inefficient use of high-level abstractions provided by underlying libraries. Since these library abstractions are user-defined and not part of the programming language itself only limited information on their high-level semantics can be leveraged through program analysis by the compiler and thus most often no appropriate high-level optimizations are performed. In this paper we outline an approach based on source-to-source transformation to allow users to define optimizations which are not performed by the compiler they use. These techniques are intended to be as easy and intuitive as possible for potential users; i.e. for designers of object-oriented libraries, people most often only with basic compiler expertise.

Study of the Ionization Dynamics and Equation of State of a Strongly Coupled Plasma

Preliminary experiments to study the ionization dynamics and equation of state of a strongly coupled plasma have been performed at the LLNL COMET laser facility. In these experiment, a 1.0 J, 500 fs, 532 nm laser was used to create a uniform, warm dense plasma.The primary diagnostic, Fourier Domain Interferometry (FDI), was used to provide information about the position of the critical density of the target and thus the expansion hydrodynamics, laying the ground work for the plasma characterization. The plasmas were determined to be strongly coupled. In addition work was performed characterizing the back-lighter. A von Hamos spectrograph coupled to a 500 fs X-ray streak camera (TREX-VHS) developed at LLNL was used for these measurements. This diagnostic combines high collection efficiency ({approx} 10{sup -4} steradians) with fast temporal response ({approx} 500 fs), allowing resolution of extremely transient spectral variations. The TREX-VHS will be used to determine the time history, intensity, and spectral content of the back-lighter resulting in absorption measurements that provide insight into bound states in strongly coupled conditions.

The Lagrangian and Hamiltonian functions describing average motion of a relativistic particle under the action of intensive high-frequency electromagnetic radiation are obtained. In weak, low-frequency background fields, such a particle on average drifts with an effective, relativistically invariant mass, which depends on the intensity of the electromagnetic field.

Palomar 5 and its tidal tails: New observational results

Sloan Digital Sky Survey data for the field of the cluster Pal 5 reveal the existence of a long massive stream of tidal debris spanning an arc of 10{sup o} on the sky. Pal 5 thus provides an outstanding example for tidal disruption of globular clusters in the Milky Way. Radial velocities from VLT spectra show that Pal 5 has an extremely low velocity dispersion, in accordance with the very low mass derived from its total luminosity.

The Fermilab data storage infrastructure

Fermilab, in collaboration with the DESY laboratory in Hamburg, Germany, has created a petabyte scale data storage infrastructure to meet the requirements of experiments to store and access large data sets. The Fermilab data storage infrastructure consists of the following major storage and data transfer components: Enstore mass storage system, DCache distributed data cache, ftp and Grid ftp for primarily external data transfers. This infrastructure provides a data throughput sufficient for transferring data from experiments' data acquisition systems. It also allows access to data in the Grid framework.

CDF Run II status and prospects (open access)

CDF Run II status and prospects

Run II at the Tevatron Collider started at the beginning of March 2001. With extensive upgrades on both detectors and electronics the CDF II began to collect data. This paper reviews early Run II physics results obtained by analyzing data collected before the middle of June 2002. At the present the understanding of the detector performances is rather high so many analysis are already underway.

Estimating Energy and Cost Savings and Emissions Reductions for the State Energy Program Based on Enumeration Indicators Data

As part of an effort to produce metrics for quantifying the effects of the U.S. Department of Energy's (DOE's) State Energy Program (SEP), staff at Oak Ridge National Laboratory (ORNL) developed a classification scheme for describing the various state activities supported by SEP funds. This involved identifying a number of distinct program areas into which all of the various state SEP activities could be placed. Then, a set of ''enumeration indicators'' was developed to describe key activities within each of those areas. Although originally developed to count program activities, the enumeration indicators are used here as a basis for estimating the savings and emissions reductions achieved by the SEP. While there are additional benefits associated with the SEP, such as increased energy security and economic well-being, they are not addressed in this study.

Operating Regime for a Backward Raman Laser Amplifier in Preformed Plasma

A critical issue in the generation of ultra-intense, ultra-short laser pulses by backward Raman scattering in plasma is the stability of the pumping pulse to premature backscatter from thermal fluctuations in the preformed plasma. Malkin et al. [V.M. Malkin, et al., Phys. Rev. Lett. 84 (6):1208-1211, 2000] demonstrated that density gradients may be used to detune the Raman resonance in such a way that backscatter of the pump from thermal noise can be stabilized while useful Raman amplification persists. Here plasma conditions for which the pump is stable to thermal Raman backscatter in a homogeneous plasma and the density gradients necessary to stabilize the pump for other plasma conditions are quantified. Other ancillary constraints on a Raman amplifier are also considered to determine a specific region in the Te-he plane where Raman amplification is feasible. By determining an operability region, the degree of uncertainty in density or temperature tolerable for an experimental Raman amplifier is thus also identified. The fluid code F3D, which includes the effects of thermal fluctuations, is used to verify these analytic estimates.

W charge asymmetry measurement in CDF Run2

We present the status of the forward-backward charge asymmetry measurement for W boson production using early Run 2 data collected with the Collider Detector at Fermilab (CDF). Tracking for forward electrons is a critical component of this measurement, and we describe a new technique which combines the position and energy measurements from the calorimeter with position measurements in the silicon detector to provide tracking and charge determination for electron candidates. The performance of this algorithm is described and the sensitivity for the W charge asymmetry measurement with Run 2 data is quantified.
