Improving Processing Efficiency for Forensic DNA Samples

The goal of this project was to reduce processing time for forensic DNA testing without incurring significant added costs and/or the need for new instrumentation, while still generating high quality profiles. This was accomplished by: 1) extraction normalization using the ChargeSwitch® Forensic DNA Purification Kit such that a small range of DNA concentrations was consistently obtained, eliminating the need for sample quantification and dilution; 2) developing fast PCR protocols for STR primer sets using shorter amplification methods, low volume reactions and non-fast thermal cyclers; and 3) developing a quicker 3130xl Genetic Analyzer detection method using an alternative polymer/array length combination. Extraction normalization was achieved through a reduction in bead quantity, thereby forcing an increase in bead binding efficiency. Four products (AmpliTaq Gold® Fast PCR Master Mix, KAPA2G™ Fast Multiplex PCR Kit, SpeedSTAR™ HS DNA Polymerase and Type-it Microsatellite PCR Kit) were evaluated for low volume (3μl) fast PCR on a 384-well Veriti® thermal cycler with the Identifiler primer set. KAPA2G™ was selected for 3μl fast PCR protocols using PowerPlex 16 HS and Identifiler Plus primer sets (42-51min), as well as 5μl and 6μl Identifiler fast reactions on a 9700 thermal cycler (51-60min). Predicting the Site-Specific Bioavailability of Zinc Using the Indicator Species Procedure: A Case Study

National Water Quality Criteria intended to protect aquatic life and their uses from the adverse effects of pollutants may not be appropriate due to site-specific factors that alter chemical bioavailability. The Indicator Species Procedure may be used to derive site-specific criteria in order to account for differences in site-specific bioavailability. This procedure was implemented using zinc for three chemically different site (river) waters. The purpose of this study was to quantify the bioavailability of zinc in each site water and correlate results to water quality parameters and/or zinc speciation. Results demonstrated that national criteria for zinc accurately predicted the experimentally derived site-specific values within a factor of two when adjusted for water hardness. Particulate forms of zinc were shown to be biologically unavailable under conditions tested.

Isolation and Characterization of a New Capsule-Forming Bacterium

A unique, previously undescribed Gram-negative bacterium was isolated from several soils in Texas and extensively characterized in this study. The cells measured 1-2 by 4-6 μm. The distinguishing characteristic of the bacterium is the extraordinary capsular material which surrounds the cells. The new isolates are aerobic, mesophilic, non motile and have the ability to utilize a variety of organic compounds as the sole source of carbon and energy. The organism grows optimally at 30° C and the optimal pH lies between 7.0-8.0. The isolates produce catalase but oxidase is not produced. They do not produce indole or hydrogen sulfide. The organism can hydrolyze gelatin and Tween 80 but not starch, esculin and casein. The major cellular fatty acid is anteiso 15:0. The guanine and cytosine content is 58-62 mole%. The organism's taxonomic position was further established by specific gene probes, 16S rRNA homology, DNA homology and "ribotyping." These data showed that it was most closely related to members of the genus Paenibacillus, although somewhat divergent from other species classified in this genus. After careful evaluation of the results obtained during this study, it is proposed that this unique bacterium be named Paenibacillus velasolus sp. nov.

Effect of pH on the Persistence and Toxicity of Cyfluthrin to Chironomus Tentans

The effect of pH upon the aquatic toxicity of cyfluthrin was determined in 48 h static acute toxicity tests using 2nd instar Chironomus tentans larvae. Tests were conducted in both dechlorinated tap water and lake water of pH 8.0, 7.2, and 6.6. After 48 h, immobilized and dead larvae were removed and replaced with 2nd instar larvae to assess the persistence of toxicity. Midges were cultured in water adjusted to the pH values used in testing. Toxicity if cyfluthrin varied inversely with pH. An increase in the pH of tap water by 2 units resulted in a 2-decrease in toxicity. Toxicity of cyfluthrin also varied between tap and lake water of the same pH. EC50 values in lake water were approximately 2-3 times lower than those in tap water. Toxicity in the lake water and tap water at every pH tested was also significantly different when regression line elevations were compared. Natural waters amended with cyfluthrin were consistently more toxi to the chironomids than tap water of the same pH. Persistence of cyfluthrin at low pH also influenced chironomid behavior. Comparison of Heteranthera Dubia (Jacq.) MacM.-associated Macroinvertebrates Between Georgraphical Regions in the United States

Macroinvertebrates associated with the aquatic plant, water stargrass (Heteranthera dubia), were sampled from 12 waterbodies in four regions of the United States from June to August 2005. Taxa richness, evenness, and diversity were lowest in the Lower Midwest (LMW) region, and higher in Northern sites, especially the Upper Midwest (UMW), and Northeast (NE). While relative abundance varied from site to site and region to region, utilization of the plant by functional groups remained fairly constant. Collector-gatherers consistently comprised the largest portion of invertebrates sampled. The shredder/ herbivore functional group comprised an average of 17 % of total groups. Through an exhaustive literature review, it was found that shredder/ herbivores of water stargrass have not been reported in the literature. Because of this, the herbivore group was analyzed separately and consisted of 2,383 specimens representing 23 species. The most common groups were Rhopalosiphum sp., Nectopsyche spp. and chironomids. No differences were found in herbivore diversity or evenness between sampling regions, but species richness was significantly different.

Forensic DNA Extraction Strategies for PCR Analysis

There is a transition nationwide on the analysis of forensic evidentiary stains containing biological material from traditional serology to Polymerase Chain Reaction (PCR) methodologies. The increased sensitivity of PCR, the limited number of alleles at each locus, and the necessity of producing unambiguous data for entry into the FBI's Combined DNA Index System make this study of extraction procedures of utmost importance. A "single tube" extraction procedure for blood stains collected onto FTA™ paper and a modified differential nonorganic extraction method from spermatozoa containing mixed stains were analyzed and compared. The extraction success was evaluated by amplification and typing of the amplified fragment length polymorphism, D1S80. These modifications of the nonorganic method utilized gave an improved separation of the spermatozoa-containing mixed stains.

Spatial and Temporal Influences of Water Quality on Zooplankton in Lake Texoma

Seventy-one aquatic species including the copepodids and nauplii were identified from Lake Texoma from August 1996 to September 1997. Zooplankton community structure, abundance and spatial and temporal distributions were compared among five lake zones delineated a priori based on chloride concentration. The zones, in order of decreasing chloride concentration, are the Red River zone (RRZ), Red river Transition zone (RRTZ), Main Lake zone (MLZ), Washita River Transition zone (WRTZ) and Washita River zone (WRZ). Bray Curtis Similarity Index showed community structure was most similar in the two Red River arm zones, the two Washita River arm zones and the MLZ. Zooplankton abundance was greatest in the Red River arm (312 org/L), intermediate in the Washita River arm (217 org/L) and least in the Main Lake body (103 org/L). A significant increase in the abundance of a deformed rotifer, Keratella cochlearis, was observed mainly in the Red River arm during a second study from March 1999 to June 1999. Seasonal dynamics, rather than spatial dynamics, were more important in structuring the zooplankton community, especially in the two river arms. Leaf elemental analysis and growth characteristics of mycorrhizal treated post oak seedlings via particle induced X-ray emission spectroscopy.

Growth and element assimilation was investigated in post oak seedlings exposed to four different treatment combinations of fertilization and ectomycorrhizal inoculation. Element concentration in excised leaves was analyzed via particle induced X-ray emission spectrometry with a 1.8 MeV proton macrobeam. Mean growth was significantly different across the treatment groups as well as mean concentration of Mg, Al, S, K, Ca, Fe, Cu, and Zn. The data suggest that fertilization rather than mycorrhizal inoculation had a stronger influence on plant growth and nutrient uptake. A follow up study was conducted with a 3 MeV microbeam. A 850 μm2 scanned area of a post oak leaf produced topographical maps of 11 elements.

Impacts of the Pyrethroid Insecticide Cyfluthrin on Aquatic Invertibrate Populations in Outdoor Experimental Tanks

The chemical fate and biological impacts of cyfluthrin in aquatic ecosystems were investigated using microcosms (1.9 m^3 concrete tanks) during 1989. Results were compared to a concurrent pesticide registration study using mesocosms (634.7 m^3 earthen ponds). Ten spray drift and five soil runoff simulations were conducted. Pesticide loadings were scaled by system volume, with the same experimental design in ponds and microcosms. Aqueous cyfluthrin concentrations and sediment residue values were generally higher in microcosms, while aqueous half-life was shorter in the smaller systems.

The objective was to determine if earthworm immunoessays, namely E- and S- rosette formation and phagocytosis, are sensitive to a known mammalian immunotoxin, the PCB Arclor 1254. Results are presented in terms of PCB exposure and tissue concentrations during uptake/depuration.

The research presented herein provides information on coelomocyte (leukocyte) collection, function and immunotoxicity from polychlorinated biphenyls (PCB) in the earthworm Lumbricus terrestris. Research was undertaken as part of an overall goal to develop a well-documented and scientifically valid non-mammalian surrogate immunoassay with the earthworm Lumbricus terrestris to assess immunotoxic potential of xenobiotics. The principal objectives were to: (1) Develop an extrusion model for analyzing immunotoxicity of xenobiotics; (2) determine if coelomocytes can be collected repeatedly without obvious harm to the earthworm or change in immune response of the coelomocytes harvested and (3) validate the response sensitivity profiles of a panel of biomarkers {differential and total cell counts, erythrocyte rosette (ER) and secretory rosette (SR) formation with, and phagocytosis of antigenic rabbit red blood cells} in earthworms after acute exposure to a known mammalian and L. terrestris immunotoxin, the PCB Aroclor 1254.

Optimization of In Vitro Mammalian Blastocyst Development: Assessment of Culture Conditions, Ovarian Stimulation and Experimental Micro-Manipulation

Factors currently at the forefront of human in vitro fertilization (IVF) that collectively influence treatment success in the form of blastocysts development were investigated during early mammalian embryology with concentration on infertile patients presenting with diminished ovarian reserve or preliminary ovarian failure. A novel experimental technique, Graft Transplant-Embryonic Stem Cells (GT-ESC) was introduced in the mouse model, as the first inclusive approach for embryo selection in IVF treatments resulting in successful graft integration of sibling cells, stage-dependent (day 4) blastocysts. E-Cadherin-catenin bonds play an integral role in trophectoderm cell viability and calcium removal, inducing disruption of cell-to-cell bonds at the blastocyst stage was detrimental to continued blastocyst development. One of the leading methods for embryo selection for uterine transfer in human IVF is application of pre-implantation genetic screening (PGS) methods such as next generation sequencing (NGS). Female patients <35 y do not benefit from this treatment when outcome is measured by presence of fetal heart beats at 10 weeks of gestation. Patients 35-37 y benefit from PGS with no significant difference of outcome based on form of PGS method utilized. Automated Low-cost Instrument for Measuring Total Column Ozone

Networks of ground-based and satellite borne instruments to measure ultraviolet (UV) sunlight and total column ozone have greatly contributed to an understanding of increased amounts of UV reaching the surface of the Earth caused by stratospheric ozone depletion. Increased UV radiation has important potential effects on human health, and agricultural and ecological systems. Observations from these networks make it possible to monitor total ozone decreases and to predict ozone recovery trends due to global efforts to curb the use of products releasing chemicals harmful to the ozone layer. Thus, continued and expanded global monitoring of ozone and UV is needed. However, existing automatic stratospheric ozone monitors are complex and expensive instruments. The main objective of this research was the development of a low-cost fully automated total column ozone monitoring instrument which, because of its affordability, will increase the number of instruments available for ground-based observations. The new instrument is based on a high-resolution fiber optic spectrometer, coupled with fiber optics that are precisely aimed by a pan and tilt positioning mechanism and with controlling programs written in commonly available software platforms which run on a personal computer. The Effect of Curcumin Supplementation on Physical and Biological Indices of Delayed Onset Muscle Soreness and Inflammation Following Muscle Injury

In this project, the effects of dietary polyphenols on exercise-induced muscle damage and vascular health are examined. Dietary polyphenols exert well-known anti-inflammatory effects; however, how these effects are realized with respect to vascular health and EIMD is relatively unknown. I begin by reviewing the available literature surrounding the impact of three dietary polyphenols (curcumin, catechins, and quercetin) on inflammation associated with EIMD. It is well established that their primary means of anti-inflammation is through alterations of NF-κB and AP-1 transcription activities. Given this, their inclusion into training strategies seems reasonable. Consistent evidence is presented making a case for the anti-inflammatory effects of dietary polyphenols following EIMD. I follow this review up by completing an in-depth study on the consumption of curcumin prior to EIMD. I found curcumin (1000 mg/day) can reduce subjective soreness and decrease inflammation compared to placebo controls. To further understand the effects of dietary polyphenols on health, I investigate the effects of a four-week supplementation period of cocoa (catechins) on vascular. I concluded that atherogenic risk in obese women is reduced after consumption of cocoa. Effects of an Acute Bout of Near-Maximal Intensity Exercise on the Cardiac Enzymes in Human Sera

The Cardiac Profile, a pattern of serum enzyme changes seen within seventy-two hours after an AMI, is diagnostic aid for detecting occurrence of infarcts. The effects of exercise stress on the Cardiac Profile aid clinicians in avoiding diagnostic errors in patients immediately after exercise. Five male volunteers ran from six to ten miles. Serum enzyme levels were monitored serially three days before and five days after stress. Enzyme activity was determined spectrophotometrically and electrophoretically. Significant increases in total CPK and LDH were seen. An LDH 'one-two flip' occurred eight hours after exercise. No MB-CPK was found following the run.

Pyrethroid Insecticide Effects on Bluegill Sunfish (Lepomis Macrochirus) and the Impacts of Bluegill Predation on Invertebrates in Microcosms

Concurrent outdoor aquatic 1950 L microcosm and 0.04 ha mesocosm experiments with bluegill sunfish evaluated the ecological impact of cyfluthrin. Cyfluthrin effects were not observed on mesocosm bluegill; a slight decrease in growth was observed in the microcosm bluegill. Otolith weight to length relationships between bluegill size-classes from microcosms, local streams, and a fish hatchery revealed no differences. Our results indicated bluegill predation impacts were slight on benthic invertebrates. Extensive predation on emerging insects was observed. Microcosm bluegill impacts on zooplankton populations followed expected predation effects, resulting in larger populations of smaller taxa. Bluegill functioned as "keystone" predators for microcosm taxa and improved taxa richness for benthic colonizing invertebrates and zooplankton.

Hematological Parameters of the Bluegill, Lepomis machrochirus (Rafinesque), Including Effects of Turbidity, Chloramines, and Flexibacter columnaris

Normal ranges of values for hematological parameters of bluegill gathered seasonally from three lakes were determined. Sexual, seasonal, and inter-lake variations were found. Effects of 2-wk exposure to turbidity on blood parameters included an increase in rbc size and a decrease in small lymphocytes. Effects of 3-hr exposure were increases in rbc count, hemoglobin, and pH and decreases in PG2 and large lymphocytes. The effects of 0.44 and 0.88 ppm chloramines were an increase in blood pH, a decrease in MEV, and severe spastic reactions resulting in loss of equilibrium or death in 90% of the fish. Effects of Flexibacter columnaris included an increase in transformed lymphocytes and a decrease in small lymphocytes.

Responses of Selected Texas Fishes to Abiotic Factors, and an Evaluation of the Mechanisms Controlling Thermal Tolerance of the Sheepshead Minnow

Low oxygen tolerances of ten fishes were estimated using an original nitrogen cascade design, and reciprocally transformed to express responses as ventilated volume necessary to satisfy minimal oxygen demand (L·mg O2^-1). Values ranged from 0.52 to 5.64 L·mg^-1 and were partitioned into three statistically distinct groups. Eight stream fishes showed moderately high tolerances reflecting metabolic adaptations associated with stream intermittency. Juvenile longear sunfish and two mollies comprised the second group. High tolerance of hypoxia may allow juvenile sunfish to avoid predation, and mollies to survive harsh environmental oxygen regimens. The sheepshead minnow was the most tolerant species of low oxygen, of those examined, explaining its presence in severely hypoxic environments.

Assembly of Pseudomonas putida Aspartate Transcarbamoylase and Possible Roles of the PyrC' Polypeptide in the Folding of the Dodecameric Enzyme

Aspartate transcarbamoylase (ATCase) of Pseudomonas putida consists of two different polypeptides, PyrB and PyrC' (Schurr et al, 1995). The role of the PyrC' and the assembly of PyrB and PyrC' have been studied. The ATCase made in vitro of P.putida PyrB with P.putida PyrC', and of E.coli PyrB with P.putida PyrC ' were generated under two different conditions, denaturation and renaturation, and untreated. It was found that PyrC' plays a role in the enzymatic regulation by ATP, CTP and UTP. In addition to playing a role in substrate binding, the PyrB polypeptide is also involved in effector binding (Kumar et al., manuscript in preparation). The most energetically preferred form of the P.putida WT is a dodecamer with a molecular mass of 480 kDa. The ratio between the PyrB and the PyrC' is 1:1. In studies of nucleotide binding, it was discovered that the P.putida PyrB was phosphorylated by a protein kinase in the cell extract. In the presence of 20 mM EDTA, this phosphorylation was inhibited and the inhibition could be overcome by the addition of divalent cations such as Zn2+ and Mg2+. Investigating Realistic Scenarios of Biodiversity Loss on Ecosystem Functioning: Extirpation of Rare Species and Food Web Collapse in Tropical Floodplain Lagoons

This thesis investigates the influence of nonrandom species loss on the structure and functioning of trophic floodplain lagoons. Two experiments were conducted based on different realistic scenarios of biodiversity loss using multitrophic fish assemblages derived from long-term survey data. Loss of fish diversity influenced overall ecosystem multifunctionality of these lagoons through complex multitrophic interactions throughout the aquatic food web. These results indicate that biodiversity loss from diverse multitrophic ecosystems can influence ecosystem structure and function and likely deviate from simplified food chain dynamics or patterns that emerged from single trophic level studies.

Qualitative and microcosm models were used to predict effects of herbicide application for control of Myriophyllum spicatum. Predictions were compared to data from Pat Mayse Lake, a Texas reservoir, where localized areas were treated with endothall. Although milf oil was temporarily eliminated, when endothall was used according to manufacturer's directions, no ecologically significant direct or indirect effects were observed on nontarget species or abiotic water quality. Comparisons of the predictions with field data confirmed the capabilities of this approach for estimating risk and emphasizing the importance of identifying regulating or driving factors that modify environmental impacts of aquatic weed control programs so they can be incorporated into future risk assessments.

The Consequences of Early Life Stage Thyroid Suppression on Immune Function in the Fathead Minnow (Pimephales promelas)

Current evidence suggests that thyroid hormones (THs) may impact development of the immune system. However, studies that explore the role of THs in immune development are limited, and the mechanisms leading to alterations in immune function are poorly understood. It is important to elucidate the role of THs in immune development given that many environmental contaminants have been shown to disrupt TH homeostasis and may also have negative impacts on the immune system. As such, the main goal of this study was to determine the long-term consequences of early life stage (ELS) hypothyroidism on immune function. To achieve this goal, it was first necessary to further characterize basic immune function in the selected model species, the fathead minnow (FHM, Pimephales promelas). Preliminary studies were conducted to describe the transcriptomic response to Yersinia ruckeri and adapt assays for the assessment of respiratory burst and phagocytic cell activity. To determine the long-term effects of ELS hypothyroidism, FHMs were exposed to the model thyroid suppressant propylthiouracil (PTU) from <1 to 30 days post hatch and reared under normal conditions.
