Interim Report on Multiple Sequence Alignments and TaqMan Signature Mapping to Phylogenetic Trees

The goal of this project is to develop forensic genotyping assays for select agent viruses, addressing a significant capability gap for the viral bioforensics and law enforcement community. We used a multipronged approach combining bioinformatics analysis, PCR-enriched samples, microarrays and TaqMan assays to develop high resolution and cost effective genotyping methods for strain level forensic discrimination of viruses. We have leveraged substantial experience and efficiency gained through year 1 on software development, SNP discovery, TaqMan signature design and phylogenetic signature mapping to scale up the development of forensics signatures in year 2. In this report, we have summarized the Taqman signature development for South American hemorrhagic fever viruses, tick-borne encephalitis viruses and henipaviruses, Old World Arenaviruses, filoviruses, Crimean-Congo hemorrhagic fever virus, Rift Valley fever virus and Japanese encephalitis virus.

Interim report on updated microarray probes for the LLNL Burkholderia pseudomallei SNP array

The overall goal of this project is to forensically characterize 100 unknown Burkholderia isolates in the US-Australia collaboration. We will identify genome-wide single nucleotide polymorphisms (SNPs) from B. pseudomallei and near neighbor species including B. mallei, B. thailandensis and B. oklahomensis. We will design microarray probes to detect these SNP markers and analyze 100 Burkholderia genomic DNAs extracted from environmental, clinical and near neighbor isolates from Australian collaborators on the Burkholderia SNP microarray. We will analyze the microarray genotyping results to characterize the genetic diversity of these new isolates and triage the samples for whole genome sequencing. In this interim report, we described the SNP analysis and the microarray probe design for the Burkholderia SNP microarray.

A Description of the Full Particle Orbit Following SPIRAL Code for Simulating Fast-ion Experiments in Tokamaks

The numerical methods used in the full particle-orbit following SPIRAL code are described and a number of physics studies performed with the code are presented to illustrate its capabilities. The SPIRAL code is a test-particle code and is a powerful numerical tool to interpret and plan fast-ion experiments in Tokamaks. Gyro-orbit effects are important for fast ions in low-field machines such as NSTX and to a lesser extent in DIII-D. A number of physics studies are interlaced between the description of the code to illustrate its capabilities. Results on heat loads generated by a localized error-field on the DIII-D wall are compared to measurements. The enhanced Triton losses caused by the same localized error-field are calculated and compared to measured neutron signals. MHD activity such as tearing modes and Toroidicity-induced Alfven Eigenmodes (TAEs) have a profound effect on the fast-ion content of Tokamak plasmas and SPIRAL can calculate the effects of MHD activity on the confined and lost fast-ion population as illustrated for a burst of TAE activity in NSTX. The interaction between Ion Cyclotron Range of Frequency (ICRF) heating and fast ions depends solely on the gyro-motion of the fast ions and is captured exactly in the SPIRAL code. …

Observation of snake resonances at Relativistic Heavy Ion Collider

The Siberian snakes are powerful tools in preserving polarization in high energy accelerators has been demonstrated at the Brookhaven Relativistic Heavy Ion Collider (RHIC). Equipped with two full Siberian snakes in each ring, polarization is preserved during acceleration from injection to 100 GeV. However, the Siberian snakes also introduce a new set of depolarization resonances, i.e. snake resonances as first discovered by Lee and Tepikian. The intrinsic spin resonances above 100 GeV are about a factor of two stronger than those below 100 GeV which raises the challenge to preserve the polarization up to 250 GeV. In 2009, polarized protons collided for the first time at the RHIC design store energy of 250 GeV. This paper presents the experimental measurements of snake resonances at RHIC. The plan for avoiding these resonances is also presented.

PRESERVATION OF H2 PRODUCTION ACTIVITY IN NANOPOROUS LATEX COATINGS OF RHODOPSEUDOMONAS PALUSTRIS CGA009 DURING DRY STORAGE AT AMBIENT TEMPERATURES

To assess the applicability of latex cell coatings as an "off-the-shelf' biocatalyst, the effect of osmoprotectants, temperature, humidity and O{sub 2} on preservation of H{sub 2} production in Rhodopseudomonas palustris coatings was evaluated. Immediately following latex coating coalescence (24 h) and for up to 2 weeks of dry storage, rehydrated coatings containing different osmoprotectants displayed similar rates of H{sub 2} production. Beyond 2 weeks of storage, sorbitol- treated coatings lost all H{sub 2} production activity, whereas considerable H{sub 2} production was still detected in sucrose- and trehalose-stabilized coatings. The relative humidity level at which the coatings were stored had a significant impact on the recovery and subsequent rates of H{sub 2} production. After 4 weeks storage under air at 60% humidity, coatings produced only trace amounts of H{sub 2} (0-0.1% headspace accumulation), whereas those stored at <5% humidity retained 27-53% of their H{sub 2} production activity after 8 weeks of storage. When stored in argon at <5% humidity and room temperature, R. palustris coatings retained full H{sub 2} production activity for 3 months, implicating oxidative damage as a key factor limiting coating storage. HEP Science Network Requirements

The Energy Sciences Network (ESnet) is the primary provider of network connectivity for the US Department of Energy Office of Science, the single largest supporter of basic research in the physical sciences in the United States. In support of the Office of Science programs, ESnet regularly updates and refreshes its understanding of the networking requirements of the instruments, facilities, scientists, and science programs that it serves. This focus has helped ESnet to be a highly successful enabler of scientific discovery for over 20 years. In August 2009 ESnet and the Office of High Energy Physics (HEP), of the DOE Office of Science, organized a workshop to characterize the networking requirements of the programs funded by HEP. The International HEP community has been a leader in data intensive science from the beginning. HEP data sets have historically been the largest of all scientific data sets, and the communty of interest the most distributed. The HEP community was also the first to embrace Grid technologies. Aleutian Pribilof Islands Wind Energy Feasibility Study

Under this project, the Aleutian Pribilof Islands Association (APIA) conducted wind feasibility studies for Adak, False Pass, Nikolski, Sand Point and St. George. The DOE funds were also be used to continue APIA's role as project coordinator, to expand the communication network quality between all participants and with other wind interest groups in the state and to provide continued education and training opportunities for regional participants. This DOE project began 09/01/2005. We completed the economic and technical feasibility studies for Adak. These were funded by the Alaska Energy Authority. Both wind and hydro appear to be viable renewable energy options for Adak. In False Pass the wind resource is generally good but the site has high turbulence. This would require special care with turbine selection and operations. False Pass may be more suitable for a tidal project. APIA is funded to complete a False Pass tidal feasibility study in 2012. Nikolski has superb potential for wind power development with Class 7 wind power density, moderate wind shear, bi-directional winds and low turbulence. APIA secured nearly $1M from the United States Department of Agriculture Rural Utilities Service Assistance to Rural Communities with Extremely High Energy Costs to install a 65kW wind …
