Report for the NGFA-5 project.

The objective of this project is to provide DHS a comprehensive evaluation of the current genomic technologies including genotyping, TaqMan PCR, multiple locus variable tandem repeat analysis (MLVA), microarray and high-throughput DNA sequencing in the analysis of biothreat agents from complex environmental samples. To effectively compare the sensitivity and specificity of the different genomic technologies, we used SNP TaqMan PCR, MLVA, microarray and high-throughput illumine and 454 sequencing to test various strains from B. anthracis, B. thuringiensis, BioWatch aerosol filter extracts or soil samples that were spiked with B. anthracis, and samples that were previously collected during DHS and EPA environmental release exercises that were known to contain B. thuringiensis spores. The results of all the samples against the various assays are discussed in this report.

Genetic Engineering Workshop Report, 2010

The Lawrence Livermore National Laboratory (LLNL) Bioinformatics group has recently taken on a role in DTRA's Transformation Medical Technologies (TMT) program. The high-level goal of TMT is to accelerate the development of broad-spectrum countermeasures. To achieve this goal, there is a need to assess the genetic engineering (GE) approaches, potential application as well as detection and mitigation strategies. LLNL was tasked to coordinate a workshop to determine the scope of investments that DTRA should make to stay current with the rapid advances in genetic engineering technologies, so that accidental or malicious uses of GE technologies could be adequately detected and characterized. Attachment A is an earlier report produced by LLNL for TMT that provides some relevant background on Genetic Engineering detection. A workshop was held on September 23-24, 2010 in Springfield, Virginia. It was attended by a total of 55 people (see Attachment B). Twenty four (44%) of the attendees were academic researchers involved in GE or bioinformatics technology, 6 (11%) were from DTRA or the TMT program management, 7 (13%) were current TMT performers (including Jonathan Allen and Tom Slezak of LLNL who hosted the workshop), 11 (20%) were from other Federal agencies, and 7 (13%) were from industries …

Metabolic Design and Control for Production in Prokaryotes

Prokaryotic life on earth is manifested by its diversity and omnipresence. These microbes serve as natural sources of a large variety of compounds with the potential to serve the ever growing, medicinal, chemical and transportation needs of the human population. However, commercially viable production of these compounds can be realized only through significant improvement of the native production capacity of natural isolates. The most favorable way to achieve this goal is through the genetic manipulation of metabolic pathways that direct the production of these molecules. While random mutagenesis and screening have dominated the industrial production of such compounds in the past our increased understanding of microbial physiology over the last five decades has shifted this trend towards rational approaches for metabolic design. Major drivers of this trend include recombinant DNA technology, high throughput characterization of macromolecular cellular components, quantitative modeling for metabolic engine ring, targeted combinatorial engineering and synthetic biology. In this chapter we track the evolution of microbial engineering technologies from the black box era of random mutagenesis to the science and engineering-driven era of metabolic design.

This report presents an initial review of the state-of-the-art nuclear and non-nuclear well logging methods and seeks to understand the technical and economic issues if AmBe, and potentially other isotope sources, are reduced or even eliminated in the oil-field services industry. Prior to considering alternative logging technologies, there is a definite need to open up discussions with industry regarding the feasibility and acceptability of source replacement. Industry views appear to range from those who see AmBe as vital and irreplaceable to those who believe that, with research and investment, it may be possible to transition to electronic neutron sources and employ combinations of non-nuclear technologies to acquire the desired petro-physical parameters. In one sense, the simple answer to the question as to whether petro-physical parameters can be sensed with technologies other than AmBe is probably "Yes". The challenges come when attention turns to record interpretation. The many decades of existing records form a very valuable proprietary resource, and the interpretation of subtle features contained in these records are of significant value to the oil-gas exploration community to correctly characterize a well. Rapid Exploitation and Analysis of Documents

Analysts are overwhelmed with information. They have large archives of historical data, both structured and unstructured, and continuous streams of relevant messages and documents that they need to match to current tasks, digest, and incorporate into their analysis. The purpose of the READ project is to develop technologies to make it easier to catalog, classify, and locate relevant information. We approached this task from multiple angles. First, we tackle the issue of processing large quantities of information in reasonable time. Second, we provide mechanisms that allow users to customize their queries based on latent topics exposed from corpus statistics. Third, we assist users in organizing query results, adding localized expert structure over results. Forth, we use word sense disambiguation techniques to increase the precision of matching user generated keyword lists with terms and concepts in the corpus. Fifth, we enhance co-occurrence statistics with latent topic attribution, to aid entity relationship discovery. Finally we quantitatively analyze the quality of three popular latent modeling techniques to examine under which circumstances each is useful.

Long-Term Colloid Mobilization And Colloid-Facilitated Transport Of Radionuclides In A Semi-Arid Vadose Zone

The main purpose of this project was to improve the fundamental mechanistic understanding and quantification of long-term colloid mobilization and colloid-facilitated transport of radionuclides in the vadose zone, with special emphasis on the semi-arid Hanford site. While we focused some of the experiments on hydrogeological and geochemical conditions of the Hanford site, many of our results apply to colloid and colloid-facilitated transport in general. Specific objectives were (1) to determine the mechanisms of colloid mobilization and colloid-facilitated radionuclide transport in undisturbed Hanford sediments under unsaturated flow, (2) to quantify in situ colloid mobilization and colloid-facilitated radionuclide transport from Hanford sediments under field conditions, and (3) to develop a field-scale conceptual and numerical model for colloid mobilization and transport at the Hanford vadose zone, and use that model to predict long-term colloid and colloid- facilitated radionuclide transport. To achieve these goals and objectives, we have used a combination of experimental, theoretical, and numerical methods at different spatial scales, ranging from microscopic investigations of single particle attachment and detachment to larger-scale field experiments using outdoor lysimeters at the Hanford site. Expected Performance of the ATLAS Experiment - Detector, Trigger and Physics

The Large Hadron Collider (LHC) at CERN promises a major step forward in the understanding of the fundamental nature of matter. The ATLAS experiment is a general-purpose detector for the LHC, whose design was guided by the need to accommodate the wide spectrum of possible physics signatures. The major remit of the ATLAS experiment is the exploration of the TeV mass scale where groundbreaking discoveries are expected. In the focus are the investigation of the electroweak symmetry breaking and linked to this the search for the Higgs boson as well as the search for Physics beyond the Standard Model. In this report a detailed examination of the expected performance of the ATLAS detector is provided, with a major aim being to investigate the experimental sensitivity to a wide range of measurements and potential observations of new physical processes. An earlier summary of the expected capabilities of ATLAS was compiled in 1999 [1]. A survey of physics capabilities of the CMS detector was published in [2]. The design of the ATLAS detector has now been finalised, and its construction and installation have been completed [3]. An extensive test-beam programme was undertaken.
